I agree that mixing 2d and 3d usually results in glaringly obvious inconsistency. It can be done well, but since it's usually done to save money the extra effort to tweak the 2d and 3d styles to blend together usually doesn't happen.
Actually after typing that I realize I can't recall an instance of the 2d and 3d images not standing out against each other. I'm sure it's possible, though, but equally sure it will hardly ever be polished to that point.

As far as I know CG is cheaper to make than 2d when it comes to mechs, so they go down the "lets save money" route. I hate it, it just looks fucking obnoxious and usually the animation is poor as fuck.

When done right, CG can be a nice stylistic choice. Example: Bokurano.
In it the characters are 2d and the mechs are CG, but the mechs in bokurano are these weird alien creations that look more like crazy eldritch monsters than robots. Kokopelli himself says to the kids that they are going to fight monsters. When done with more humanoid stuff like Gundam it looks awful. Like in that SRWOG: Divine Wars series that you could see was cheap as fuck.

I thought this scene (looks better in motion) in Young Justice (which lasts just a few seconds), had an interesting idea with making the BACKGROUND CGI while the characters were 2D. Made them really pop out from the background.

Well done CG is as good as well done 2D. 2D is better for looking at like beautiful paintings while 3D is better for complex engagements. Thing is, CG is still new so there's not a lot of examples to point at to show it's good. A lot of time they overuse it and looks like garbage like Knights of Sidonia.
In my opinion, as we get more great mecha like Fafner and Akito done in CG, CG haters will go away. It will just be seen as another style instead of a threat.

Both can potentially look good but the latter is a better showcase of the artist's mastery, same reason why people are usually more impressed by paintings than pretty CGI renders. The CGI artist merely works with a prexisting toolkit and renderer to achieve his vision, whereas the traditional artist begins with only a blank canvas and draws upon his entire skillset and collective knowledge to give us an idea of how he sees the world.

Honestly, a full cg show like ms igloo wouldn't bother me. I really enjoyed it a lot. It wasn't as pretty as a lot of the hand drawn stuff, but the fights were fluid and fun to watch for all 3 ovas. Especially the guntank episode in ms igloo 2

This. 3D destruction is a lot more expensive than 2D destruction. You need a shit ton of budget to make 3D destruction look as convincing and defeats the point of using 3D to save money. Because of this, most of the time, the 3D mech disappears into an explosion cloud when it's defeated.
