Ooooh, that's a tough one.
See, F6 is a very tough opponent; we've seen how she needs a lot of people to take down. If Motoko knows that you can use magnets against her, then perhaps she can acquire and use them, which will likely give her an edge due to her above human strength and durability; however I'm going to presume she doesn't.
F6 doesn't appear to have any ports to easily access and she can't have wireless network access because otherwise the military could just track her with that and transmit shut-down codes. F6 is impervious to small arms fire, so none of Motoko's normal weaponry will touch her. She could use a tachikoma, but again will that be enough? F6's laser may not be able to penetrate the armour of a fuchi/tachikoma (she carved through freezer doors and an aircraft which may be less armoured than a fuchi/tachikoma) but F6 is fast and her laser could affect joints, optics, weapornry, etc. A few blasts in the right place and you've essentially got tinned Motoko.
The Major might be able to get heavier weaponry, but even then, F6 is fast, just as if not more strong than Motoko, and has her eye lasers and other nasty surprises (as shown with her sister F5). Motoko may be able to outsmart F6 in some way, luring her to the top of a building and throwing her off, crushing her undersomething, etc. But honestly, I think F6 would just squeeze a win unless Motoko is lucky.

She's a pretty stand out gal. Seriously though, she does seem to be quite different to Shirow's other main characters; she's clearly got the fiery, short temper and boisterous nature of many, but her more feminine side, the desire to be a princess, combined with her being a bit spoiled and all is quite unique. Also, while she did get a pretty rough treatment at the start of the manga (with her being used for the ritual, crushed, eaten, swallowed, seeing her dad die (even if he got better) and other nonsense), I don't think Leona or Deunan or even Motoko would, upon being given immense power, quickly go mad with it.
Of course this also is why Seska is such a fun character. I wish we had more of Shirow's thoughts on her and his creative choices.
