This is a rather difficult question for me. For me, the most touching anime that fits the vague definition of mecha is the Galaxy Express 999 tv series.
If it must include giant robots then my favorite would be Vifam. I have yet to see a better cast chemistry.

I actually haven't seen this yet. In fact, the only non-Gundam Tomino thing I've seen is Ideon. I'll have to check Vifam out.
