They beamed them through the shields, surely. No order to give drop the shields and do it was given, and it could be suicide to drop shields while battling the cube.
Anyway, I've always thought the Borg came aboard from the sphere. This could just be giving my longstanding assumption undue weight. I'd have thought there'd be a clue planted somewhere that would let us know when it's happened though, but I haven't spotted it.

They mentioned it after the discovered the Borg. They beamed over just before they destroyed the Sphere while their sensors were down due to traveling though time which is why they did not detect them.

Actually there is some speculation that the both used time travel to install a few power converters inside the bulkheads on decks 7-12 along with a company of borg shock troops during the construction of E with orders to remain dormant until signalled by the sphere.

They can launch lumps of themselves that can port through shielding. It seems to be a function of destabilizing shields locally and slipping through before they can be boosted.
