All the works you said are pretty good, but it just looks like you want realistic nihilist shit. Hard to find, since manga is made to sell and no one wants to be sad (you freak), but I'll try.
Read Inio's other work. He's a nihilist at heart, so everything he does has this "it's nice to die" undertone.
Also a couple of works by Furuya Minoru are sort of depressing.
Freesia was fucked. I need to reread though.
Saikyou Densetsu kind of? Personally it's the only thing by Nobuyuki I can say I like, and for good reason.
Sekai Oni was almost made to be in this genre, but it's entirely far gone from the "realistic" part. Involves fighting odd demon creatures by people who have 'Alice in Wonderland Syndrome' (which is a real thing).
Bokurano is a twist on the "kids piloting machines to save the world" trope, similar to NGE. Obviously unique in its own way or I wouldn't even recommend.
Anything by Dowman is just great, for some reason he was my first though when I saw the ones as reference. mainly Voynic Hotel.
Helck also doesn't really fit but i don't care: read Helck
Wolfsmund translation schedule is fucked, so if you want to read it, just read up to where it is and assume it got cancelled.
Wombs is looking FANTASTIC, I stopped reading around chapter 10 because it was getting weird and I wanted to wait to binge it. Since the translators are still catching up to the finished manga (28 translated vs 43 finished), it looks like I'm still waiting.
If you just want to cry, there's a few.
Onnanoko ga Shinu Hanashi for one. Simple story, but fucking deadly for your tear ducts.
Sundome I really fucking liked, but it's ENTIRELY dependent on you. It's ecchi comedy until you realize there's a good story behind it.
SWWEEET is anything but.
Spirit Circle is done by my personally favourite author (Mizukami Satoshi), and this one is almost guaranteed to bring tears. Great read.
I can't think of many more tear jerkers, for some reason. There's definitely a few that just had a decent scene (Raiku Makoto, looking at you), but none worth mentioning here.
