They should've, at the bare minimum, have SOMEONE, ANYONE keep an eye on Eggy while he still was a good guy. Even if the guy had a change of heart (or mind, whichever fits better in that situation) He still was the mastermind behind every single bad thing that has threatened to end their lives in the history of everything.
Secondly, leaving Metal Sonic, who just tried to finish everyone off and you got finally trapped and deactivated, free and conscious, was not a smart move. Tails should've tried to reprogram it to become good, like Gemerl or something, or at the very least, keep a tracker on him.
Even if Rough and Tumble didn't capture Eggman under Starline's orders, Metal Sonic's first two places to wander to after being free were going to be either Eggman's base to repair himself or to wherever Eggman was, and that was dangerous.
What make all of these decisions feel so dumb is the fact that they've established this comic is not an origin story, it is set after the last Sonic game, and supposedly has all of the Sonic games as a sort of canon past. So, Sonic and co. knew that Metal Sonic could easily go over his own master's commands and set his own in his search to surpass Sonic and defeat him once and for all, AKA Sonic Heroes. So even if Eggman did stay a good guy, Metal Sonic would still be a threat as long as there was someone else alive who challenges his desire to become the world's "most supreme being"

In my humble opinion, they should've had Metal Sonic stay on the island fighting the zombots and have Tails make the sacrifice of getting infected while carrying Sonic over to the Emerald, after all, he's supposed to be fast or almost as fast as him while flying. That way, he would've gone down a hero, and you avoid Zavok's control over robots (A power that Zavok conveniently forgets until page 11 >>22176 )
