That's always bugged me. Suddenly the clones address Palpatine in a monarchical manner, the guy starts to wear a cloak with a ballsack face and the clones are ok with that. The clone army, as per the movies, was commissioned by Sifo-Dyas, then died and Dooku took it over. It was Dooku who chose Jango to be the genetic template. Dooku was in turn working for Palpatine. So Palpatine had the oppurtunity to have the clones developed as he pleased. When the senate granted him emergency powers, he was the leader of the clone army. Lama Su says to Obi Wan that they are totally obedient, obeying any order without question, and genetically modified to be less independent than Jango. The clones were developed under Palpatine's direction, and he led both them and the Republic by law. They were loyal to him above the Jedi.

I wouldn't call him that, since his only request was a son to raise on his own. Amoral and vengeful works just fine, though. Good-natured clones are therefore uncommon, but not impossible, and they care for their brethren in any case. Something tells me the only Jedi who they liked were good commanders, and got to know them. Of course, if we go with the "betrayal' interpretation, clones who liked their general got more willing to execute Order 66 out of anger.

Would have been a wild twist, but also would have entirelly ruined Qui-gon as a character. The way I see it is that Qui-gon was the father figure that Anakin needed, and should have had, but because the living force needed Anakin to bring balance to the the galaxy, Qui-gon had to die so Obi-Wan could do a shit job raising Anakin and destiny could play out.
Qui-gon was essentially the perfect Jedi, how they should have all behaved and why the corrupt Jedi Order viewed him as a renegade and a loose canon. In my ideal canon Luke ends up becoming a Jedi similar to Qui Gon.

With Qui-gon pretty much being an ethical pragmatist type, it would sort of fit in my mind. After all, being a republic without any sort of organized army in galaxy with an exceedingly long history of war and violence was sort of retarded. Anyway, the Republic is usually described as a space United States rather than a space EU, where not having a standing army would make sense due to it being a loose alliance of member states instead of a country composed of multiple provinces that are semi-autonomous on local matters. That, and it would be at odds with the Jedi Order's supposed doctrinal pacifism not that they ever actually follow that rule when they get to be "peacekeepers".
