Yeah, at least Dark Empire doesn't break the chosen one thing on purpose, predating it. Even then you can swing it a few ways
1: Bringing balance isn't just about removing dark, but removing the biases of the only Jedi. Luke's new order was better for ditching many of the old traditions and his temporary fall was needed for him to become qualified to teach (Luke officially becoming a master after falling, learning and returning in DE is explict canon)
2: Mara Jade doesn't think it was really him and it could have just been some other sith lord's wraith hijacking clone bodies
3: The brief reunification of the Emperor is needed for it to end and take most of the remaining dark jedi (Inquisitors, prophets ect.) with it.
4: It ultimately would have failed on its own with the high, decreasing, rate of degeneration among his clones, even without Luke smashing them or Jax sabotaging them
