As far as I know there's only been two in films since Disney took over and both were in Rogue One. The first was a background extra in a street scene and other was a dancing hologram. There were next to no recognizable aliens in TFA let alone twi'leks. Before that twi'leks appeared in every movie from Return of the Jedi to Revenge of the Sith.

The New Republic could have easily survived against the Vong if it had mobilized all its forces at the first sign of an extragalactic incursion instead of fucking around with pointless political bickering that allowed the Vong to gain momentum they never would have had otherwise. If the Techno Union had been in charge of the galaxy, we would have been able to crush the Vong quickly and efficiently because we don't have any of that. Everything we do is based on scientific understanding and not politics, so we would have recognized the threat posed by those fucking space durkas immediately and moved to stop it because we're enlightened by our own intelligence. The flaw in your argument stems from your assuming that ancap is necessarily disorganized just because it's decentralized. I would argue that this is not only untrue, but that space-ancap would be more organized because the free-market price system is far more efficient at resource allocation than any kind of central planning. Further, consider that there's more than one way (technologically/strategically speaking) to allocate resources for security. The Empire expended large amounts of resources to build offensive platforms–the Death Star, the Star Destroyer, AT-ATs, and so on, because they sought to expand their territory and were on constant war footing against possible rebellion. The insurance firms/defense providers in ancap, by contrast, need only build materiel and structures that are suited for defense, and thus have no need to waste resources on maintaining an expensive black-water navy, because they have no market need for force projection.

The Navel gunners didn't fire on the escape pod because the point was to recover the stolen plans not destroy them. While it is true that the Imperial Academy does limit the individual initiative and independent thought, it more than makes up for that in coordination, education, and small unit organization. You do make a good point that the Imperial Academy is not perfect and there are certainly areas for improvement but it ultimate makes a a properly trained Stormtrooper a good compromise between the cost and training time of a Clonetrooper and the Clone's skill.

Grand Admiral Thrawn was a military genius by everybody's standards, his own people included. That said he was put into the Imperial Academy like any other Officer and learned quite heavily from his time there. His strength was his ability to combine his independent thought with the training that the Academy gives officers, something that the Imperial Academy has not picked up on much to my own disappointment.

In nearly every single major engagement between the Rebel Alliance and the Empire Pre-Endor the Empire had an overwhelming advantage. it's only after the death of Emperor Palpatine that this turned around due to rampant warlordism. Had the same organization that existed before the Emperor's death continued on instead of shattering due to greed the Rebel alliance would have been dead celebrating on Endor. Just like the Academy though there is certainly room for Improvement but an imperfect system that works well enough is better than no system.

That's by definition true in any kind of insurgency; it's what you do with that advantage which determines competence; even if the Empire had the upper hand up to Endor, the fact that there were any victories at all on the Rebel's part speaks volumes.

So was it a functional, self-contained institution, or did it only work as long as Palpatine was in command? If the system truly worked it would be able to survive a transition of power.

And that's the crux of the matter. The Imperial system may "work" well enough to limp on a few decades, but without market competition to keep it sharp, her forces have grown slow and weary from indolence. A privatized defense force would by its nature be self-upgrading, as the forces of competition press firms to greater levels of competence. State-run forces by contrast have no incentive to be anything besides "good enough." And there lies their weakness.
