Have to disagree, RotS wouldn't have been nearly as good if the last scene was him kneeling before Palpatine. Although the movie ending on Mace Dindu's death has a certain pottery to it. I'd have liked to have see the Vader of the comics portrayed on the big screen.

I've said this before, but I think it would be cool if at the end of episode 3, the Jedi seem to have won. Everyone is celebrating, Palpatine is locked up. And then we cut to Anakin with a dour look on his face. He has gotten closer to Palpatine over the course of the trilogy, and become increasingly intrigued by the dark side. And we just end on Anakin visiting Palpatine in his cell.
This way the trilogy itself gets to work more as a self contained adventure story, that focuses on developing the good man Anakin was, rather than the evil man he became. It also means the twist isn't completely given away, so you can watch the films for the first time in chronological order, and not be spoiled on that.

Sure, if Lucas followed his own earlier movies, with Amidala fleeing with Leia and dying when she was very young and Vader "helped the Empire hunt and destroy the Jedi Knights" (instead of killing the majority of them in a single day and which could go well together with him searching for Amidala) it would make more sense.

I would've preferred Zahn's version of the Clone Wars which was led by the evil Clone Masters and was decades long with it only ending with the rise of the Empire and there was plenty of time for technological and political change and for Anakin's knighting, maturity, corruption and a hamfisted apprentice instead of the meager 3 year event.

No, that would completely ruin the fact that The Prequels operate as a tragedy that mirrors the comedy (in a classical sense) of the Original Trilogy. Lucas knew what he was doing.
