Uhh I guess they didn't explain Sid. Well they said prior to their training exercise that Stein made Sid but when it turned out to be training it would make sense to assume that everyone they were told was a lie, or at least be skeptical.

Ok so in the SE universe if you wanna kill someone you usually kill them and then also eat/destroy their soul. In Sid's case he was killed by Shaula and Meme, but since Shibusen reinforcements came right away Shaula didn't have enough time to destroy the soul and just left the scene. Since Sid's soul was still intact Stein was able to put it back in his body and "bring him back to life" but Sid's body was killed so he is a zombie and not an actual human anymore.

Their relationship was always portrayed in a comedic tone so I found myself assuming feelings of warmth between them that weren't actually there at all. In my mind, it's comparable to how Mom from Futurama might treat her underlings. I guess, somewhere in my mind, I still believe that they did all enjoy their time together, even if they're now all moving on. I guess I was just projecting my own feelings of warmth upon seeing their relationship and assumed they felt the same way. It was all just in my head.
