I just treat it the way I treat the godzilla movies. They each have their own continuity. For godzilla you have the Showa, Heisei and Millenium eras with their own continuity. Though millenium era gets complicated due to the movies not being in continuity with one another except for Godzilla against Mechagodzilla and Godzilla Tokyo SOS. Anyway, for Bond you can have the Sean Connery stuff as one continuity, the Roger Moore films as their own, The Pierce Brosnan as it's own continuity and the new ones as it's own continuity.

It'll be interesting to see in the new film. Apparently they've given Daniel Craig carte blanche to just do whatever he wants with the script, so it's possible his biases will rub off and Bond will be more "progressive" in the next film.
