I just read through this document and now I want to murder Tropic. This is a smut game, it's not supposed to have detailed stats and strategy like an XCom game. I agree that most people probably wouldn't care about an accurate map of the treehouse (or even know it wasn't accurate to begin with) though getting details like that where you can is nice. Plus watching the series doubles as getting more details about stuff to work into the game along with just an excuse to watch a good cartoon.
The companion AI is actually really pointless though. Either let us control them in battle or just make them roll a die or something for what they'll do. If this is related to the porn bits just make it an affinity point system.

The simplest way to put it is, that for example let's say kuki has a high inhibition stat and the event has her dealing with her breasts chafing due to her new bra.
If she has it high, she will complain about it but won't remove it.

I don't really find it all that interesting. I was just very bored at the time and being on the discord revealed to me just how little work has been done in this game in terms of writing. I took a peak at the draft for the intro scenes of the game, the quality of writing was at a level where the writer doesn't know the different between "your" and "you're", so yeah, it's going to be a long wait. I already have my hands full with doing the basic sprite/effect work of the other couple of battles, so protag is by himself in this one
That being said there's always going to be Ai in the game since even just the base stuff in the treehouse requires a base Ai to follow where all the characters are going to be, what happens if they interact with each other in the same room, and an if/then system for what events show up
+ the enemies already have something akin to base ai where they react to what you do instead of following a base script that encompasses all enemies. So adding in a more detailed version of that into a partner/companion system isn't that particularly time consuming or challenging, albeit it will be more bug ridden.
With all that being said I don't know how well it works yet since I have too many other bugs toppled on another in order to launch and actually check if it's good or fun.

Dude, literally just draw an mspaint doodle in two seconds and use that as a sprite. That's the point of placeholder assets. You don't start drawing final lineart and fucking around with the coordinates in Ren'Py, you open up Photoshop and figure out the layout, scale, position, transitions, color, contrast, etc. of everything before you even touch a line of code. This is elementary shit.
Make something that looks like pic related. Tweak the design until you like it. Consult with people and see if anyone has better suggestions or ideas before you even think about opening Ren'Py. Then, export those squares as assets, and use them to code the logic of the game and make a crude proptotype. The menus, the combat system, the events, the scenes and so on. You can have something resembling a finished, final game without any art assets and release a demo that can be tested, so you can make modifications easily while wasting the least amount of effort possible. The point is not to have the exact X and Y positions and the resolution of everything nailed down, it's THE EXACT OPPOSITE. You DON'T tweak the X and Y coordinates and settle on where exactly Kuki's level 2 down attack frame 7 should be in order to not be covered up by the "Items" button, when you might scrap her whole fucking character altogether the next week or decide that you want a top-down combat system instead of a frontal one. The point is to have the same amount of UI elements in your prototype as there are in the mockup, and to be able to reference them in your code as character_a_blk_2, textbox_hover.png to test whether or not the interaction between them works. You can tweak the positions of everything and make sure the pass turn button is fucking 100x70 pixels large instead of 230x118 WAY later down the line, once you're actually sure that that button is going to exist at all in the final game and you've written all the necessary interactions for it.
Make shit modular. Until the very end of development, something like a character's attack sprite should be kept track of as giant green box with the letters "attack sprite goes here, number of frames, timing and scale undecided" on it.
THEN, once you've settled on what the UI layout looks like, how many characters you'll need, where the buttons will be, how many animations you'll use, how many frames those will have, what the scale of them will look like, what the backgrounds you're going to implement are, what the story requires, and you've made a prototype implementing all of those with placeholders and nobody has any suggestions left for the story or the game mechanics, THEN you can start drawing a rough first pass for what will be the final assets and scale them to the exact size/positions needed for the layout. It's a completely separate process that should be done last, analogous to writing the CSS of a website or formatting the paragraphs of a novel.

I tried to do hotspots a while back using this same positioning system of only using my image editor but it was always off to the left or right no matter how many times I tried

I'd honestly just make the animations in something like Flash or PS/Krita and export every frame at the resolution of the largest bounding box you can draw around every frame, then place that down in the game. That way you won't have to worry about aligning anything, and all you're "wasting" are a couple thousand transparent pixels per each frame, which shouldn't mean shit for optimization at the scale of Ren'Py (hell, it might actually be faster).

One problem I think Tropic seems to ignore is that making a good game is extremely difficult and luck based. It doesn't have to be a slideshow. But neither a battle-based RPG. Not that I think this style is bad, but because it's a difficult kind of game to do.
Indies need to do simple things if they want to deliver something within an acceptable time frame. If RPG style battles are so important, then they can get the card game idea (I'm referring to the cards you get with the girl in the demo) and make the battles between these cards. No, he is right. The writing is abyssmal outside of the parts where he copies the show. It's the annoying "le lol so randum" humor cancer and the only real reason you'd have to play the game is if you are familiar with the show to excuse the shitty writing. With book 4 it went down the toilet.
He is also right about updates. They are cancer, only done for autists who don't have patience. Proof of this is the literal autists that keep playing EVERY update of Summertime Saga despite the game lacking save file compatibility between versions something that can be easily fixed but it was put into a fucking poll instead of being a priority to the devs, and the patrons have not choose it so you can tell how fucking retarded they are. and you have those very autists playing 5 minutes of new content on top of the hours of gameplay previously done in the game religiously. AND THEY DON'T HAVE ENOUGH OF IT despite doing it OVER AND OVER with each update.
