They didn't. They use libsodium. What you are referring to is the handshake and most chat programs use their own protocol for such things. The problem with using something else, like openssl, is all problems are upstream from you and the project itself may be beyond the scope of your implementation meaning if your problems are low priority then you need to learn their code base and fix it yourself in your own fork, which is more work.
That said, tox is still technically in beta. It still needs to be finished and then code reviewed. However it's sound in principal and a step above other programs of its' kind.
Lastly, the link you posted refers to a scenario where a private key is stolen. As in, someone does some skilful hacking or social engineering to obtain it from you. Unless you are edward snowden, I wouldn't worry.
