I love nature and I see it as a sign of God, only He could've made something that beautiful but then there are people like John Muir who say that nature is more sacred than cathedrals. I know Saints have gone into nature to get away from the temptations of civilised life, but is feeling closer to God in nature pagan?

No. If it brings you closer to God then it's good.

Even if you loved nature more than God, it wouldn't be pagan provided you understood and agreed that God was what mattered most. (Loving God above all things is definitely something to ask for though)

It's wrong to think that if you love something other than God too much i.e. when your love for a created thing crosses some sort of threshold that you immediately become pagan. Paganism is a matter of mindset, not intensity of feeling.

You haven't rejected the idea that ultimately it is God who is most important and so you are not pagan and are at no risk of accidentally becoming one provided this is true.

You may not be Catholic and so you may think that this doesn't concern you but I'm quite confident that when John Muir said this, he was attacking the entirety of Christianity and the Cathedral was merely a representative of it. In this line then, John Muir explicitly rejects the supremacy that belongs only to God. You are not doing this and so you are not pagan.

If we call it mother its paganism, its not mother, its a creation of God like ourselves.

There's that St.Francis hymn where he praises God by describing the beauties of creation.(Canticle of Brother Sun and Sister Moon)

Also we are to protect nature out of charity for other humans who will come after us, not for its own sake.

"Paganism" is just the practices of pre-Christian peoples. Many of them were nature-worshipers.

Some of them (like Late Roman Pagans) didn't care much for nature-worship though.
