Encoding's a part of remuxing, but I don't like it in general. Remuxing is the worst possible move for archival. Not only does it rarely go without some compression (re-encoding), but the creators typically neglect to involve any extra content, such as menus, bonus features, or commentary tracks, not to mention it invites a lot of opportunity for them to screw up, such as doing something absolutely stupid like putting a 5.1 channel scheme into stereo.

That is the entire point of the term.
And honestly, I don't like menus. One of the many conveniences of pirating things as normal is the ability to ignore menus and intros, getting straight to the content. I consider this a complete improvement. I'd rather menus not be muxed in.
Other content from the discs such as commentaries are nice, but not necessary for experiencing the content itself. They're more for blowing extra time on afterwards if you REALLY like the series.

There was a large need for a term for just transferring data streams completely untouched. There still is.
Because it's a valid and desirable practice for balancing quality and usability. Both for ISO/BMDV to MKV for simplicity, and for DVD/Bluray raws and pre-existing TV/web subtitles for people who need translations.
And I feel the same way about preservation in general.
I'm incredibly picky about console game rips, no matter how inaccurately enhanced I'm going to play them through emulation. They have to be verified exact rips of the games, usually to either No-Intro or Redump specifications.
But if I absolutely cannot find a verified rip, I will settle for shit rips, for the sake of actually playing.
PC98 games tend to be that way, since they're so different from rip to rip, and usually just image backups of entire individual HDDs with the games installed, rather than the games' install disks. Famicom disc system rips are also different, since they're often rewritten the second they're run.
I wouldn't be able to play ANY of those if I was stubbornly picky about them.
With anime it's a lot harder since only private trackers ever give half a shit, since ISO/BDMV are just so inconvenient in comparison. Seriously only preferable for preservation's sake ALONE. So limiting yourself there practically means preventing yourself from watching anything.
Though I do think thoroughly experiencing all the superfluous fluff like menus, commentaries, and other stuff is an absurd waste of time that should be limited to strictly content you really, really fucking enjoy. Like top 1% of the 1% good stuff.
Even when playing ISO/BDMV for quality's sake, I'm just going to rush through menus and shit as fast as possible. They're undesirable and unnecessary, nothing important to miss.
Commentaries I may listen to if I'm really interested in the makers' opinions, which is rare but does happen. But menus, no, screw them.

The term "mux" comes from "multiplexer", which is a device that takes multiple input streams, and forwards only the selected ones, completely unmodified, to some other device/s. Like to a television and speakers. Or a demux, which does the opposite.

Well not really. A good example otherwise is some of Kira's releases with recorded menu screens back in the day. Like what, Yosuga no Sora?
While the files of actual content were downloaded by practically every peer, the number of seeds was drastically underwhelming. Because so many of them just unchecked those menu files, keeping them classified as leeches. Despite the main video files being downloaded within an hour, I remember the menu files taking a whole day or two, due to no one but the 1-3 seeds bothering to keep them at all. Though I only really wanted them for seeding purposes anyway.
But since I didn't record/screencap things, that's only anecdotal evidence at best.
Of course they're not equal to advertisements. That's only a parallel for things I don't know the contents of, but know I don't want. Hell, I'd almost rather have commercials than menus. At least they have content and can be funny sometimes (Japanese ones at least), rather than simply being in the way, delaying my access to the content. But whatever.
I'd still never bother with commentaries, box art, booklet art, or other extras for almost any series. They take way too much time to dig through, and rarely provide any more story or notable info (Beyond staff's feelings) not shown in the series itself.
I'd download them for preservation and availability's sake, of course, if the release has them. So that people who really, really like the series can definitely use them, even though I don't.

I find it to be very cathartic, since I feel more than apathy for it. A breath of fresh air compared to the numbness of life. And analyzing it makes me feel happy.
