I don't know any that haven't already been posted. There is Caravan Palace - "Lone Digger", and while I think the animation and story is good (assuming my interpretation is correct and it isn't just edgy for the sake of edge), the music is "alright". Catchy, but not "good" per se, and I couldn't exactly tell you what the song was about. It does fit the animation as bar music, though the the fact that some of the animal-people are a bit too human-like (i.e. I couldn't tell you I was looking at a cat if the head was missing), which looks a bit weird.
I generally don't like modern professional music videos, and it's gotten to the point where I associate professional music set to professional animation (or vice versa, can't really think today, nose is stuffy) with either pretentious faggotry or tumblr (redundant, heh). Interstella 5555: The 5tory of the 5ecret 5tar 5ystem was pretty great, though I haven't seen it in ages. ME!ME!ME! had better animation than music, though admittedly they did work together alright.
I think music videos should have a nice balance of both worlds, rather than music accompanying visuals (more care to visuals over music; what's the point of calling it a "music video" rather than a short film?) or vice versa (more care to music over the video; what's the point of animating at all?). And, a good animated music video must have good animation and music.
