If you remove the dialogue from "Bane", "Bane's men", and "Dr. Pavel", the plane scene truly starts to make sense.

>Doctor Pavel, I'm CIA.

He says, without getting a response, because he's just talking out into thin air.

>Uh, you don't get to bring friends.

>And why would I want them?

Angered, he first says that you can't bring friends, and then asks himself rhetorically why he even would want them. This symbolizes CIA's deep loneliness. Sour grapes.

>Bane?

Here's where CIA gets the idea to give the prisoners he's tasked with interrogating names, to cope with his overwhelming loneliness.

>Get them on board, I'll call it in.

>The flight plan that I just filed with the Agency lists me, my men, Doctor Pavel here, but only one of you.

(TN: Doctor Pavel is just a figment of CIA's imagination)

>Who paid you to grab Doctor Pavel?

The prisoner has no idea what CIA is on about, so he keeps his mouth shut.

>(GUNSHOT)

CIA gets angry at his 'friend' ignoring him, and thus pretends to kill him. Note that he doesn't actually kill him. This is very important.

>He didn’t fly so good, who wants to try next?

>Tell me about Bane, why does he wear the mask?

>Lot of loyalty for a hired gun!

Here, CIA is getting more and more angry at the deafening silence. His mind feels something is off. Something that must be… corrected.

>Who are you?

>You're a big guy.

CIA starts holding a conversation with 'Bane'. These are the only lines which take place outside of CIA's head. He asks a question, and then answers it. Bane is a big guy, because he breaks up the monotony of transporting prisoners in Uzbekistan.

>Was getting caught part of your plan?

Still upset with the lack of response, he starts asking more questions. He doesn't get any response. His mind has to pretend he did, to stop him from losing the last remnants of sanity.

>Well congratulations! You got yourself caught! Now what's the next step of your master plan?

CIA is actually talking to himself. CIA is the one who got himself caught (trapped). He's asking himself what the next step of his master plan is.

This is where he really starts to lose it. The Noshur Viverse was also a figment of CIA's imagination. In reality, he was the one crashing the plane with no survivors. Bane is the Tyler to CIA's Jack.

CIA takes out his pistol and starts shooting his fellow men. He catches them by surprise. With only the pilots left, he kills them too.

Then, 'Bane' appears a second time, just as CIA is about to shoot himself, before throwing himself out of a plane.

>No! They expect one of us in the wreckage, brother!

There's also been speculation that CIA is Bane. But here's my more realistic interpretation:

CIA (who was born Bill Wilson) gained the nickname "Bane" during his time as a mercenary in the 80s. The masked man Bane as we know him was a different man then. Him and CIA became friends. But when Bane narrowly escaped death and CIA thought him dead, Bane grew to hate CIA thinking he had left him for dead and he vowed revenge. He took Wilson's nickname, Bane, to taunt CIA (who by now had finally become CIA). Not knowing who Bane truly was, CIA grew mad at this random terrorist for stealing his well-earned nickname and causing a ruckus under it.

For years they became caught up in a cat-and-mouse game that ended when they were reunited on the plane. The rest is history.
