I've seen a few episodes, and it actually is decent. Nothing to write home about, but decent. The only reason I stopped watching is a general lack of interest, both in Sonic and television in general.
It's funny that you picked Eggman, because I actually thought you watched it because of your posting him. From what little I've gathered while watching the show, he seems to be the most fleshed-out character, and you actually follow his perspective quite a bit.

I think there were also some episodes where they work together temporarily, so he's not as much of a hardline antagonist.

You probably like him more because he has the most depth to him, barring the thousands of issues of the retardedly complicated comic series'.
Most of the other characters are very one dimentional, especially in the show. One possible reason being the fact that you have a massive supporting cast for the protagonist side, and only one recurring antagonist holding up most of the opposing side.
As for the comic relief thing, it's something you find more often in a "soft" villian, as opposed to something drawn out to be truly evil. The comic relief takes away from the evil factor, and makes him into a more rounded character in terms of alignment.
Once again, this is all barring the retardedly long and complicated comic series', where you'd have to have some kind of maximum turbo autism and thirty-six hours in the day in order to follow.
