What if Qui-Gon survived Maul's attack? Either Obi-wan fell to him instead or they both survived, but Qui-Gon is the one to train Anakin regardless.
I feel that much of what set Anakin up to turn was Obi-wan's teaching method: he was orthodox, generally taking the word of the Council and his superiors at face value, only agreeing to train Anakin out of devotion to his dead Master than any genuine urge to. His frequent chastising of Anakin probably pushed him closer to the father figure that Palpatine represented. If Qui-Gon, who was decidedly less traditional and not afraid to go against the Council taught Anakin, I think there's a chance that he wouldn't have fallen. Qui-Gon would validate Anakin's frustrations with the Council's detachment, instead of alienating him. Anakin would rely on Qui-Gon's cousel and not Palpatine's. Ultimately, he would take a role similar to Luke's, destroying the Sith after Sidious finished the Grand Plan and restoring balance to the Force, the first of the new Jedi.
Thoughts? Other "parallel universe" theories?

Wasn't this covered in the Infinites series? Infinites is all about alternate timeline shit. Anyway, I think everything would've turned out better if Qui-Gon had been his mentor. Obi-wan just wasn't ready to be a master to anyone, especially not the chosen one. Qui-Gon was unorthodox, yes, but he was still noble and was closer to the Force than most realized. If he had lived, the future of the galaxy would've been more bright and boring as hell. Unless, Palpatine instead seduced Obi-wan due to Qui-Gon preferring Anakin, thus allowing the same cool shit to happen, but instead of Obi-wan watching over Luke, it would be Anakin.

Sheev would have gotten much closer, taking the intiative in order to have a chance. Qui-Gon sensing it would have meant a meeting with Grievous on terms very different to what happened on Utapau, at which time Obi-wan is already a Jedi Knight.
After losing the closest thing to a father perhaps Anakin is shaken enough to let Palpatine get close enough to put things in gear, given that the distance between him and Obi-wan would be greater.
But to be honest I'm just interested in how he would react to clones and if he lived to see it, Order 66.

I’ll go aginst established thought and say that Qui Gon would have been a worse choice. He had little respect for the Jedi Council and his Living Force / prophecy focus would have fed into Anakin’s ego, and arguably it already had before Obi wan even had a chance. Qui Gon’s fatal mistake was not hiding his belief that Anakin was the Chosen One from him. Anakin let it get to his head, but also believed it meant he had to be perfect.
Obi Wan only believes he screwed up with Anakin because he’s being hard on himself. The fact is it was a combination of Palpatine being a master manipulator, the Council being blind and antagonistic, and Anakin’s terror about death, which stems from his belief that as the Chosen One that he was capable of more than he really was.

One of the reasons.
Dooku was already very disillusioned with the Jedi 12 years before Qui Gon's death thanks to the battle of Galidraan. 8 years before that, he had unknowingly met both Plagueis and Sidious and they were interested in him because he was already growing disillusioned back then.
Dooku had a "fuck the will of the council, I do what I want" attitude, as did Qui Gon, being his apprentice. Qui Gon wouldn't've reigned Dooku in if he'd lived. The Sith had already been grooming Dooku for a while, and he was well on the way to the dark side before Qui Gon died.

I always wondered what would happen if Anakin didn't turn to the dark side. My personal story is that if he doesn't he defeats Palpatine with the help of the Clones for a certain Order and takes him down. Palpatines plans are exposed and the Republic tries to mend ties with the Separatists in the Outer Rim for a more fair government. Anakin probably leaves the Jedi Order since it's revealed he married Padme and can no longer be a Jedi. He says goodbye to Obi Wan and tells him he's the best friend he ever had and lives happily with Padme and his kids as a spice trader. Granted, I know that seems too happy ending but I would like to see Anakin not suffer for once.

The Jedi Order is still wiped out save Windu, Yoda, Obi-Wan and Anakin, and the public and Senate still believe the Jedi are traitors. Palpatine's assassination is largely seen as a political grab for power by the Jedi. The Empire or something very much like it forms even with Palpatine's death; as long as we're making parallels to Rome imagine an Octavian stepped forward to replace Sheev's Caesar. This nuEmpire has strong anti-Force-user paranoia following Palpatine's assassination If it's revealed that Palpatine was a Sith Lord all along that just reinforces the notion that Force-users are dangerous people who nearly destroyed the galaxy with their intra-cult civil war. The surviving Jedi are devastated by the annihilation of their Order, but then Yoda makes a brief speech about how it may be a blessing in disguise. Citing how a Sith Lord managed to hide right under the Jedi's collective nose, he makes the same observations we've made here: that the Order had grown detached from the needs of the galaxy by getting too involved in politics, that the Senate and Republic they once served has been corrupt for a long time, etc. Yoda calls for building the New Jedi Order, which looks much like Luke's NJO did: less monastic and cold, and the Jedi are encouraged to have families so that they don't forget about the people they're supposed to protect. Anakin is lionized as the first Jedi of this new order, being the one who defeated Sidious and the father of two children himself. Senators Amidala, Organa, and a few others who sympathize with the Jedi do their best to hide them from the nuEmpire while they also work to form the Rebel Alliance…

I've got shit to do at the moment, but I'll try to write something up when I have the time later. As for the Octavian figure, perhaps Tarkin could be retconned a bit to be more of Palpatine's prodigy Or at least think of himself as such even if Sheev didn't honestly give two shits about the man, and become Chancellor/Emperor by using Sheev as a martyr. As long as we're doing little retcons like this, I'd also go with the concept presented in the OP and move Qui-Gonn's death up a bit in the timeline, so that Anakin had a father figure that countered Palpatine's influence, making his new decision in the Palapatine/Windu fight a little less of an asspull. But if that happens, we need to consider what happens to Dooku as well, as Qui-Gon's death is one of the things that pushed him to the dark side. Perhaps Dooku is far less committed to the Separatists, more uncertain of his actions, until a fateful duel with his old master, in which Qui-Gon is killed, hardens his heart.
Anyways, like I said I have far too much shit to do that I've put off long enough as it is. I'll engage in writefaggotry as soon as I have some free time.

Anakin took in the scene before him in an instant: Mace Windu, Master of the Jedi Order, locked in combat Chancellor Palpatine, his lifelong friend and mentor. The air between them shimmered in heat as Force lightning illuminated the space, dancing from Palpatine's fingertips. There could be no doubt in his mind now: Palpatine and Lord Sidious were one and the same.
Anakin's eyes darted from Windu to Palpatine, from Master to mentor, and back. His thoughts raced.
The Jedi must stop the evil of the Sith.
The High Council has never respected me. Even as I sat with them they refused to call me Master.
Palpatine was the only one who could make order out of a chaotic and decadent Senate
Palpatine played the galaxy against itself, all for his own power!
That power could be mine. I would use it to protect the galaxy.
Yes, the power! The power to rule the galaxy, to free the Republic from the corrupt squabbling of politicians! The power to save Padmé from death! Finally, the galaxy would see his true might, and he would fulfill his destin–
Remember your destiny, Anakin.
With a start, the young Jedi remembered his old Master's dying words, spoken near three years past on Geonosis.
"Remember your Destiny…" Qui-gonn had struggled to say, his lung pierced by Dooku's lightsaber. "You…are the Chosen One. You will bring balance to the Force."
And just like that, Anakin saw what had to be done.
The room heard the snap-hiss of the Knight's lightsaber as Anakin approached the Sith Lord. Even with his doom in sight, Sidious was speaking lies into his ear, imploring him that it was not too late to save Padmé, that the galaxy could be his. Anakin blocked out the words. All he heard now was the memory of his old Master, who even in death believed in him. Sidious sprang up, suddenly no longer the helpless old man he was only moments ago. The Dark Lord raised his hands, fingers splayed, one pointed at each of the two Jedi. Windu was faster, and caught the blue arcs of energy on his blade. Anakin starts to bring up his own saber, but before he can act further Sidious’s tendrils of electricity catch him in the chest, forcing Skywalker to one knee. Windu lets out a grunt of exertion and surges forward, bringing his amethyst blade down across Sidious’ss hand. The Sith Lord falters and howls in rage over his maimed limb, turning instead to face Windu. Anakin sees his opportunity, and leaps from his kneel into a flying leap, lightsaber in a powerful two-handed grip.
At the last moment, Sidious sensed danger through the Force and turned back towards Anakin. His onetime prodigy, the angry and fearful Jedi, his would-be apprentice, the final culmination of the Sith's Grand Plan, was flying towards him in a killing blow.
''Perhaps even in my death, the Sith shall prevail, thought Sidious’s'
But instead of the hate he expected to see in young Anakin's eyes, there was only a deliberate serenity. A look of utter detachment. Then, inexplicably, Sidious saw an inverted image of Coruscant through his office window. Now there was his office window, but high above and fading to black.
As Sidious’s headless body collapsed to the floor, Anakin extinguished his lightsaber. It was over. The last Sith was dead, and with him the Grand Plan to destroy the Jedi, almost a millennium in the making.

And as the Sith died Anakin felt as if a heavy, leaden cloak was lifted from his body. He could feel the light side of the Force as it truly is, not just around him but of him. And in his mind's eye Anakin saw the future again. Once more he saw Padmé in agony, but now he saw his hand in her death, the hatred burning in his own eyes as he strangled his beloved. He saw the galaxy ruled by iron fist, patrolled by an imposing figure in black armor. The vision began to fade, and he saw now that this was only one possible future, the future that the dark side showed him. He saw now not visions but the impression of some great tree, with thousands of branches going every which way. A large limb of the tree, knotted and black with rot, withered and died, falling from the tree and vanishing into nothingness. And just as quickly as the sight came to him, it vanished. He was in the Chancellor's office once again.
The two Jedi stared at each other, breathing heavily and saying nothing. Mace Windu seemed on the verge of speaking when the two of them heard a gentle trilling coming from the Chancellor's desk. Both Jedi scrambled to the desk. Windu was closer, and reached it first. There he scrabbled through the desk's contents, sending flimsi and datapads flying every which way, until he found a comlink in one of the drawers. On it was projected the image of the late Lord Sidious, wrapped in a black cloak and a cowl over his face.
"Commander Cody, Execute Order 66." Spoke the projection, before it shut down and reappeared again.
"Commander Neyo, Execute Order 66." Repeated the hologram.
And again: "Captain Jag, Execute Order 66."
"Commander Bly, Execute Order 66."
"Commander Bacara, Execute Order 66."
"ALL REPUBLIC UNITS, Execute Order 66."
The hologram went silent.
"Order 66?" Asked Windu incredulously.
"Whatever it is, it can't be good." Replied Anakin. "Commander Cody is Obi-Wan's second-in-command! He may be in danger, we have to help him!"
"And Bly is with Master Secura on Felucia…" Responded Windu, thinking.
"And if I remember rightly, Captain Jag is flying under Master Plo Koon. Could Palpatine have been planning something with the Council? We need to stop him, now!"
"No, we don't even know what his plans are yet, young Skywalker. We should head back to the Jedi Temple and get our bearings. Then we figure out how to deal with this."
Windu and Anakin approached the turbolift, intent on reaching the speeder level and falling back to the nearby Jedi Temple. As they passed a rather large pane of transparisteel, thousands of lights from the city-planet's buildings flickered through the window, leaving a dull glow on the floor. Suddenly, the light was blocked, and the window darkened. Windu and Anakin glanced upwards in reaction, and saw what was blocking the light.
An Acclamator-class assault ship.
"That's headed for the Jedi Temple." Declared Anakin grimly.
"You're sure?"
"Yes." He continued, "There's no other major target in that direction. And they're flying too low to be going somewhere farther."
"Is that Order 66 then? To arrest all Jedi in the galaxy? The Order would never stand for–"
Both Master and Knight stopped and clutched at their chests as if in pain. The pain and anguish of thousands of Jedi getting slaughtered throughout the Galaxy.

Another thing to consider with this route. Anakin wouldn't end up killing the remaining leadership of the CIS forces. While they lost Grevious and Dooku they'd still be more organized than after Mustafar in the canon. Maybe they end up allies of the new Jedi order after a fashion

EMERGENCY DICTATOR TARKIN TO HOLD SPECIAL SESSION OF THE SENATE AFTER FAILED JEDI REBELLION
This was the headline that flashed across every HoloNet news agency as Skywalker flew himself and Windu to Senator Amidala’s apartment. Flying was familiar. He could navigate the Senate District’s heavy traffic without thinking, his hands and eyes moving by reflex alone. At that moment, even the death throes of the Jedi were blocked from his mind. Only one voice could make itself heard in his mind: Padmé.
“Ani? What’s going on?” cried the Senator, as she ran to embrace her husband. “The Jedi Temple’s in lockdown, now Tarkin’s saying the Jedi were planning a coup…I was so worried! I thought you were…”
“I’m…fine, my love” panted Anakin, releasing Padmé from a tight hug and gazing into here eyes. “It was Palpatine. He’s the Sith we’ve been looking for.” He and Padmé were now walking inside from the landing platform, Anakin swaying somewhat. Windu followed from a short distance. “He’s dead now, but we couldn’t stop the…we couldn’t stop his plan.” With that, Anakin collapsed more than sat onto one of the veranda couches. Barely a second later his eyes shut, his mind tumbling into a dreamless sleep.
Windu related the Chancellor’s botched arrest and the rest of what had happened that night. “After this Order 66 went out, we thought it best to get somewhere safe and regroup before heading to the Temple,” he was saying to the Senator. “Anakin suggested this place. He said you were a Senator we could trust. But now,” he continued, glancing pointedly at her protruding belly, “I think it may have been more than that.” Seeing the fear come into Padmé’s eyes, Windu raised a hand to stop the unasked question. “With the Order’s very future at risk, I think we can overlook a single Knight forming attachments for the time being.”
Padmé was visibly relieved, and let out a breath she didn’t know she was holding. “Well, good.” She said. “I thank you for that. You and Anakin can stay here for now, but I must leave in a few hours for Tarkin’s special session. You should probably leave by then too; after what’s happened, the other senators in the building may be less than friendly to a pair of Jedi.
“We will,” Windu assured her. “Anakin and I will rest here until the emergency session begins, then we’ll go to the Temple. Whatever he’s got planned for the Senate, I predict he would prefer to have his troops at his beck and call, instead of guard duty.”
Padmé nodded. “I’ll find out what I can in the Senate,” she said, “And I’ll do my best to learn what allies the Jedi still have. There will not be many senators who will go against Palpatine’s right-hand man, even in secret. But I believe a few will see his tyranny for what it is.”
Windu nodded sagely to the Senator’s words. As she left, he called, “And senator. Be on the lookout for former Separatists. We now know that Sidious was controlling both sides of this war.”
“When they find out they’ve been played, whoever’s left of them may be a little more open to helping fellow fugitives of the Republic,” said Padmé, thinking. “Thank you for this information, Master Windu. I will do my best to put it to good use.”
Windu nodded once more to the Senator, and prepared himself for a meditation trance. Whatever they would find at the temple, he and Anakin would need rest.

Even from a distance, one could see thick plumes of black smoke rolling out of the south-eastern and south-western towers. The north-western tower had partially collapsed, hit by a stray turbolaser barrage. The Acclamator troopship that the two Jedi had seen flying towards the temple earlier had long since departed, taking most of the clones stationed aboard to garrison the Senate chambers, in wake of the emergency session. A number of clone troops could be seen patrolling the outer perimeter, the steps of the temple strewn with the bodies of their comrades in arms. Here and there lay the cloaked figure of a Jedi corpse, dispassionately and ruthlessly gunned down by the troops they once led.
“How could the Jedi have not foreseen this?” bemoaned Skywalker. His voice came out a distant monotone, detached from the brutal events surrounding him. “For not a single member of the council to sense such…such hatred and betrayal from the clones…”
“I have wondered the same thing myself,” was Windu’s reply. His voice was nearly indistinguishable from his usual calm baritone, but the backdrop of steel behind his words was unmistakable. “Perhaps there simply was no hatred. The clones are soldiers, first and foremost. Whatever the nature of Order 66 was, they must have received it like they did any other command, and they followed it like they would any other command—without a second thought and a desire to fulfill their duty.”
“And we had a Sith Lord clouding our minds too,” responded Anakin, sounding dazed. “The Dark Lord of the Sith could had the ears of the council. He had the ear of me. I was his friend for years, I believed the things he was telling me. He almost turned me.” Anakin’s voice was now not just distant but had a surreal placidity, a deliberate casualness not even the most skilled of con men could hope to mimic. “I was half a thought away from attacking you in the Chancellor’s chambers, Master Windu. And what I saw—the futures where I did, and I knelt before him—”
“Whatever you saw,” Interjected Windu “Has not come to pass. Remember the teachings of Master Qui-Gonn, we must be ever mindful of the Living Force. Perhaps those of us on the council did not heed his words the way we should have. Perhaps—"
“We’re here.” Said Skywalker, as he began to sit the speeder down.” He had R2-D2 open the canopy and go through the shutdown process as he and Windu jumped from the cockpit, each calling on the Force to snap their saber hilts into awaiting hands. They two Jedi charged into the surprised troopers, batting back blaster fire as they closed. Once in the melee, they became a whirlwind of violet and blue, making short work of the clones. They dimly heard a ship setting down on the landing pad behind them, and before long felt a pair of familiar presences. Masters Kenobi and Yoda had lit their blades and joined the fight.

While two competent Masters would conceivably cut through the garrison of troopers left to guard the Temple, the victory of four was an inevitability. The Jedi finished the last of them and entered the Temple, hoping to find some shred of sense in the destruction that surrounded them. Obi-Wan explained his and Yoda’s situation while they walked.
“My troops turned against me on Utapau,” he was saying. “By a stroke of luck I survived, and I got off-planet as soon as I could. Senator Organa made contact with Master Yoda and I, and told us of the attack he saw on the Temple. The Temple is also broadcasting a message to all Jedi, telling them to return to Coruscant.”
“Disable this trap, we must.” chimed in Yoda, as he hobbled along with his cane. “Time we have, while the troops diverted are. Gather all we can, we must, before they return.”
Windu and Anakin recounted their fight with Palpatine, now revealed as Darth Sidious, and the subsequent discovery of Order 66.
“Most troubling, this is.” Came Yoda’s grave reply. “In death even, the revenge of the Sith prevented was not. Suspect more of Palpatine’s plots we will encounter, I do.”
“If Sidious managed to orchestrate the entire Clone War, posing as both sides under the nose of the Jedi Council, we can only assume he had more plans than just Order 66 in motion.” Agreed Kenobi. “Until we know more, I think it’s best to assume most of them survived his death.”
The four Jedi had almost reached the Archives. All around them, the once magnificent walls of the temple were peppered with scorch marks. Bodies from the assault on the temple littered the hallways. Each time they passed a fallen Jedi, Anakin took the time to retrieve their lightsabers.
“Anakin, what are you doing?” Asked Kenobi. “We don’t want our presence to leave a bigger impact than is absolutely necessary.”
“I think the two dismembered platoons we left outside will overshadow this, Master.” Replied Anakin. The old repartee of master and apprentice briefly lifted him from his mood. “Besides, we should honor these Jedi. They fought bravely, and we will not be able to give them a proper burial.” Obi-Wan nodded, and the group continued down the hallway.
What awaited the Jedi in the Archives was not a pleasant sight. All but one of the bookcases outside the Vault had been smashed, the last one hooked up to some data-retrieval device. The Vault door itself had been breached, and the Great Holocron was lost from its alcove. The cubes of lesser holocrons lay scattered across the floor, but no others seemed to be missing. Skywalker, Windu, and Yoda began examining the holocrons, picking out those they deemed essential to the Jedi Order. While they busied themselves, Obi-wan approached one of the main terminals, in an attempt to alter the message being broadcasted to all Jedi.

Emergency Dictator Wilhuff Tarkin surveyed the assembled Senators from the late Chancellor’s rising podium. Nearly every one of the repulsor pods in the rotunda was filled, despite the convocation being called only a day ago; fear, confusion, and a morbid curiosity had driven the politicians back to the capital like moths to a light. As the podium reached its highest point, Tarkin paused. Normally, the Vice Chair would be the one making this speech. But martial law had been declared over Coruscant after the discovery of the Jedi Plot. Mas Amedda, a longtime bureaucrat, was only too happy to acknowledge the Admiral’s newfound emergency authority. “Senators of the Republic,” he began, “As no doubt you all know by now, Supreme Chancellor Palpatine was assassinated, less than twenty-four hours ago. Most of you have heard the rumors that the Chancellor was attacked and killed by Jedi.” Tarkin paused, eyes taking in the room. “I’m sorry to say that this rumor was true. Our investigation team has confirmed that Palpatine was killed by what could only be a lightsaber.” Tarkin waited briefly for the clamor to subside before continuing. “However,” he said, “This special investigation has turned up other facts. Hidden in Palpatine’s office, the forensics committee discovered…a lightsaber.”
The shouts of anger, shock, and surprise did not subside as easily this time. Even those few senators who opposed the martial law edict were flabbergasted. After several attempts to subside the crowd of senators, Tarking continued.
“We have also recovered evidence that suggests either Palpatine or the Jedi Order were delivering Separatist orders. The Clone Wars, three long years of warfare and destruction, were the doings of either Jedi or this dark Jedi.
“We have all heard that those who forget history are doomed to repeat it. I ask you, Senators, which of you has learned your history? Whom among you is remembering the stories of the Great Hyperspace War, the Mandalorian Wars, all the great conflicts that have cast a shadow onto the history of our great Republic? And what is the common denominator? What do all these gruesome wars, some separated by centuries, have in common? The answer is simple—Jedi.
“At the forefront of every battle are the Jedi, leading the charge against yet another offshoot sect of their outmoded, hokey religion. And today, we learn that the Clone Wars are more of the same! Billions of beings died, as the Jedi and Force-users influenced both sides for their own political gain!”
The muted whisperings between Senators Amidala and Organa had long ceased, as had the other discordant mutterings throughout the rotunda. All had been shocked into silence and were staring with rapt attention at the Chancellor’s podium.
“With swift action, the tyranny of Forceful beings will at long last come to an end. With the Separatist threat neutralized, the Grand Army of the Republic has been ordered to hunt down and apprehend any remaining Jedi. Unfortunately, the zealots have chosen the path of spite: every treasonous Jedi has resisted arrest, some killing dozens of loyal troopers before their brave comrades finally subdued them.” Tarkin paused briefly, sweeping the room and making eye contact with the onlookers. “But we cannot allow the chaos of the Jedi to become our legacy! The disorder and destruction of the Clone Wars and the Jedi coup shall ‘’not’’ be the defining events of our time!” Tarkin paused once more, “In order to ensure the security, and continuing stability, the Republic will be reorganized to serve under the First…Imperial…Triumvirate! For creating a safe…and secure…society!” His speech concluded, Tarkin’s hands grasped each side of the podium, silently greeting the Senate’s waves of applause.

Few outside the Order will even know what frequency to check. What has your progress been here?”
“The loss of the Great Holocron was devastating, but not fatal.” Replied Windu. Much of its practical teachings have already been copied onto these lesser holocrons for convenience sake. But save for a few accounts of the most significant events, our historical data is gone. Perhaps Master Yoda could fill in some of the details.”
“Hmmm,” mused Yoda. “Wise it may be, to leave buried the past. Dependent on it, the Jedi have become.”
“What are you saying?” Interrupted Obi-Wan. “We must learn from history. Otherwise we are fated to repeat its mistakes.”
“Begets knowledge, reading a past mistake does.” Replied Yoda. “Offer wisdom it does not. Learn by doing we must; stay with us, ‘’our’’ failures do, longer than the failures of others. To the souls of the present, the Jedi’s duty is. Not spirits of the past.”
“You are saying the Jedi have become out of touch,” Chimed in Anakin. Thinking of Padmé, his forbidden wife, carrying their forbidden child, he continued, “By adhering so dogmatically to custom, we have stopped listening to the Living Force. Tradition has come at the expense of the people of the Galaxy, those whom we are supposed to serve.”
“Jump to conclusion you do, young Skywalker” Answered Yoda. “But truth in your words there may yet be. Much meditation, we will have to do, on the future of our Order.”
The Jedi’s discussion was interrupted by the trilling of an astromech droid.
“What is it, Artoo?” asked Anakin.
The droid’s voicebox let out a series of conciliatory beeps and whirrs before playing a holographic message.
“Anakin,” spoke the image of Padmé, “You and the other Jedi aren’t safe where you are. Listen to this:”
The recording blurred, then resolved on a miniature Wilhuff Tarkin: “’’With swift action, the tyranny of Forceful beings will at long last come to an end. With the Separatist threat neutralized, the Grand Army of the Republic has been ordered to hunt down and apprehend any remaining Jedi. Unfortunately, the zealots have chosen the path of spite: every treasonous Jedi has resisted arrest…’’”
Padmé spoke again. “The official record of this will probably be released in a few hours’ time, when the special session is in recess. If the public reacts the way the Senate has, you ‘’need’’ to get off Coruscant. Senator Organa has a ship in orbit. Obi-Wan should have the transponder code, and the commlink frequency for Captain Antilles. Go with the other Jedi and wait for us there. We can’t join you without arousing suspicion until the Senate is released.”
Windu spoke first. “I think it’s best to follow the Senator’s advice. We’ve gathered almost everything we need here anyways.” The other Jedi hastened their gathering up of holocrons and prepared to leave for the landing pad.
“Wait.” Said Anakin. “Artoo, can you tap into the Temple’s security logs, and copy the holographic recordings of the past twenty-four hours?”
R2-D2 warbled affirmatively and proceeded to the nearest terminal.
“What are you planning, Anakin?” Asked Obi-wan.
“At some point in the future, the Jedi may want to be a little more public in their actions,” said Anakin. “If we have clear proof of the massacre that took place here—that the younglings and temple staff were killed alongside the Knights—that would refute much of Tarkin’s narrative, should we ever need to.”
“You’re suggesting that we use the deaths of our younglings as a political maneuver,” Said Windu, a low intimidation rumbling in his voice. “That is not the Jedi way.”
“At the moment, I’m not suggesting we do anything at all. But we won’t have this opportunity to get a recording of the truth again, and I think it’s better to have this information, and not use it, then to want it, but not have it.” Tersely replied Anakin. “Artoo, are you finished?”
The droid beeped with assent, withdrawing his information probe from the terminal.
“Then let’s go.” Anakin began to leave the Archives room, with R2-D2 rolling besides him, followed closely by the three Jedi Masters.

Okay, anon, there's a fair number of problems that have been laid out to me on a second run-through with a friend (he ain't a regular here (or on any Chan for that matter), so I'll be talking in his stead).
First of all, the Clone Wars aren't over yet. Unless Tarkin's team found the needed information, neither he nor his minions would have the slightest idea that anyone of any importance is on Mustaphar. The War continues until peace talks or annihilation. If the Jedi or 2000 want help from them, they might actually retain quite a bit of potency still.
Speaking of Jedi, there's another problem: How the hell did the Clone Army get into the Jedi Temple on lockdown? The place is built like a fortress, and was tough enough to crack even with Darth Vader in command. How different was the battle without him? Did the Acclamator pull back in part of because of greater resistance? Shouldn't many more Jedi be alive thanks to Vader not being there? I realize that you're following the plan of BFII, but I don't think they'd get farther than completing the holocron objective, if there.
On a lesser, but still fairly important note, Yoda hasn't suffered nearly enough defeat in one day to be where he was in the canon. He needed Sheev to happen to him before any of that. Fair enough. I haven't actually written anything regarding Mustafar or the Separatists yet so that doesn't require much change.

The Acclamator leaving wasn't supposed to be pulling back, it was just meant to represent whatever clones survived the assault getting sent to the Senate building. The rest of what you say is valid, though; even with most of the veteran Jedi spread all over the galaxy the Temple should be difficult to take. Off the top of my head, the best way to handle this would be to have the troopships start off the assault by pounding the Temple with turbolasers instead of doing purely a ground assault. Then, once the towers and upper levels have been reduced to rubble, the 501st could move in mechanized instead of pure infantry–AT-TE's picking over the rubble, supported by an infantry screen.

That makes a lot of sense. Yoda is still part of the Old Guard after all, and would be a little more set in his ways. Can you suggest an event that could act as a similar catalyst to his defeat by Sheev? OK, you know what, how about writing a story about space drugs? Let's say that the Galactic Civil War turns out in such a way that both the Empire and the Alliance collapse, and crime gangs like Black Sun, the Zann Consortium and the Hutt cartels take over everything. The whole galaxy would be a narcostate, like it was space Mexico or something. Crime is through the roof, drug use is incredibly common and the government effectively doesn't exist. There are a lot of possibilities on that route.
Maybe I'll come up with some legitimate information on what you can do with Ahsoka at some point. You can always look her up on Wookieepedia, but I'd recommend just watching the rest of TCW before forming an opinion. Whatever I have to say about her characterization wouldn't mean much if you haven't watched enough of her. You probably shouldn't bother with Rebels though because it's Disney garbage.

It's terrifying to think of what would happen if all you had to fight them with was a bunch of ragtag gangbangers. Then again, if the gangs had a chance to establish themselves like that, they might be able to pose a serious threat. Some of those Zann Consortium ships are on par with what the Empire and the Alliance had. Or it could just result in the Chiss taking over everything and Thrawn leading the galaxy against the Yuuzhan Vong and whooping their asses. Of course, Palpy could come back in a clone body, but he'd have no Empire left to rule and would probably be defeated by Luke in short order, assuming the crooks didn't find his hidden sanctuaries and blast them from orbit while he was recovering. There's actually an arc of The Clone Wars that details the resurrected Darth Maul's attempt to unify the Hutt cartels with the Mandalorian Death Watch to create his own criminal empire. This situation would be very similar to that.

I think a story where Anakin and Ahsoka develop a legitimate romantic relationship could potentially rise above the level of fanfic, irrespective of the level of feminist triggering it generates. I'm sure fanfic writers have written many such stories, and equally sure that almost all of them are terrible. It'd have to be firmly couched in the politics and characters of the Star Wars universe to work. The most plausible option that would result in this would be Anakin deciding to leave the Jedi at the end of TCW along with Ahsoka out of both resentment for how they treated her and a growing disillusionment with the Republic. The Republic is obviously corrupt and beholden to the will of corporate powers, and the Jedi are corrupt by extension for serving it and condoning its various crimes such as the use of the clone army. There could also be another point of divergence that happens earlier or later in the timeline. Anakin's loss of faith in the Republic may drive a wedge between him and Padme, adding to his reasons for leaving. He may come to see Padme as an enabler of corruption, like how abolitionists viewed slave masters who were kind to their slaves, or even as leeches who are just using him and other warriors like him as cannon fodder to prop up a system that only benefits the rich and well-connected. Even if it doesn't become that extreme, he'd see her efforts to save the Republic as useless and misguided, which wouldn't sit well with her because she's devoted her whole life to politics.
The real question is what Sheev would do if his prize turkey just up and left. He may let Anakin wander around for a while in hopes that he'd be useful at some point, but he'd have some measures in place to at least attempt to deal with Anakin going rogue. Anakin would also need a new career that he and Ahsoka can do together, which opens up all sorts of interesting possibilities.

One thing that would need to be talked about in a story like this is whether it's really right for Anakin to be in a relationship, not only with Ahsoka but with anyone, given that he slaughtered a bunch of kids. Padme married him knowing this, which is more than a little weird. This is one of the problems I have with the writing of the prequels. It ruins a lot of the impact of what happens in ROTS because he's already gone on a youngling murder spree before. As a story of the fall of a hero, it makes sense to have Anakin be heroic enough not to indiscriminately kill all the Sand People to begin with. Padme probably should have predicted that Anakin would fly off the handle like that if Shmi turned out to have been killed by the Sand People and done something ahead of time, because she's supposed to be a prodigy who would think of a possibility like that. Why didn't she pursue or accompany him to the Sand People camp? Ahsoka has Force sensitivity enabling her to read his emotions, so it's hard not to see her performing better in that situation. She would definitely have followed him, or insisted on going with him, and possibly have been able to talk him down. Supposing Ahsoka became Anakin's apprentice earlier, things might have turned out very differently. Still, it doesn't make sense for Padme not to do something about that, because she's generally pretty proactive. A good point of divergence in any Star Wars alternate history stories might be before or during AOTC because that would allow some of the prequels' biggest writing flaws to be fixed. In the case where the divergence point occurs later, I think it also would have made sense for Ahsoka to ask Anakin to leave the Jedi with her at the end of TCW.

Obi-Wan could not defeat Vader. His last-minute ascension wasn't indicative of martial prowess or power. At the end of the fight on Mustafar Obi-Wan defeats Anakin because Anakins judgement had been clouded by betrayal, loss and a host of other emotions. He was a legendary warrior even then; It is entirely possible that Anakin could have defeated Obi-Wan there, being that he was empowered by the dark side. It didn't happen that way, mind you, but to act as if it couldn't have been any different is silly. The Emperor is a different story, being that he was a wise and powerful monster of a man who demonstrated his capabilities on several occasions. A direct confrontation with him might be difficult or impossible to win. Treachery is how he died, that's how he died in that video and that's likely how he'd be killed any other way too. His master also died that way and so did his apprentice. Seems like that's just how it goes for Sith lords.
