Rebecca Dart has done most of the show's character design since Lauren Faust's departure, and she's an enormous Junji Ito and Masamune Shirow fan, among other things (she also cites Jim Woodring as an influence), all of whom, in turn, were influenced by H. R. Giger.
So, Chrysalis is a kid-friendly, cuted-up Giger Xenomorph pony, right down to the nest in an inaccessible place full of eggs and glowing green goop.
