Until Skyward Sword he was implied to be a sorcerer using magic fuckery to keep himself alive. I'm pretty sure that Ganondorf is still the same actual guy, maybe one specific incarnation who keeps himself alive. I'm pretty sure it's supposed to be literally the same dude, sometimes putting himself in a pig body, sometimes having his actual body. The only time he ever actually dies is in Wind Waker, but that's only one of three branches in the timeline. BotW kind of fucks up the whole timeline thing though, since it has a non-flooded Hyrule and also the Rito (but still the Zora who are supposed to have evolved into the Rito), so it may ultimately be a series reboot.

As for the Rito, it was stated the Zora fish-people became bird-people because the Great Sea was toxic/barren/poison/whatever, and it was unliveable (except apparently for the Octoroks and the BAIT FISH). How that coincides with the Rito and Zora existing side by side in BOTW I don't know.
I don't think the Zelda team care that much. They admit themselves they didn't think about the timeline or lore when making the game, they make what they want and fit it in later.

You just need to have him fall to temptation. I don't mean the usual temptation to darker powers, though for the set up you need him to be meddling in that kind of power. Just power in general. Once he gets a taste of power too grand, he becomes greedy, paranoid and begins doing the same kind of thing he did in OOT. He turns on anyone who isn't 100% loyal to him, brainwashing them or replacing them with monsters. As the first part of the story goes on, you start to see signs as both Link and Ganondorf acquire more power to face the antagonist.
The fall should be when he uses the triforce, though. Divine power coursing through someone who is power hungry would be one hell of a rush.

That'd be a big part of it. I would emphasize his morally reprehensible actions after going full evil were because of his hubris. In his mind, he "saved" Hyrule and he fought against fate and won, therefore, he was no longer a slave to the prophecy despite the fact he was actively fulfilling it. The power he has will blind him to his own malevolence because no one who is "evil" ever views themselves as such.

It's supposed to serve as an origin story for the Twili people (whom Midna is the princess of), what the fused shadows are, and give context to the three spirits of light that you helped restore.
They intentionally used models of Link and Ilia representing Hylians going to war with each other, as a way of conveying how infectious the dark magic is (because Link and Ilia would obviously never want to kill each other). Perhaps another way of looking at it, is that Lanayru purposely put Link in a state of trance (feeding him imagery of killing Ilia and other versions of himself), as a way of showing that the dark magic (the fused shadows specifically) can and likely would turn Link against the people he loves and wants to protect.

The ancient demon Demise fought the ancient goddess Hylia, but Hylia didn't create the other three goddesses (Din, Farore, Naryu), and they were superior to Hylia not minor.
The three goddesses are said to have literally created the world and all life on it, afterwards they left the planet to probably create life on more worlds. They left a fraction of their infinite power on the world as the Triforce. Hylia was pretty much told by them to gaurd the Triforce, but Hylia could never use the Triforce and could only guess why the other goddesses had the Triforce that way.
That is something that gets to me because for like 25 years there was never any mention of a fourth goddess, Hylia. The games always had a theme of 3's for divine beings, and all of a sudden we get a fourth one out of left field. They didn't really clear up if Hylia was a creation of the other goddesses or where Hylia came from (the others seem infinite & existed before the world formed). It's clear that Hylia's power was quite limited by comparison, was following their wishes, couldn't understand what the other goddesses were thinking, so it's obvious she wasn't their superior. At best she was their equal, but it appears that Hylia was probably minor by comparison.
It bugs me that they establish that Demise isn't really something alive to then be able to be killed, but more like a force of nature, all the world's evil taking a physical form. So it can never really be defeated, just sealed away temporarily.

That part about it looking different to each person who views it reminds me of how Galactus was in the original comics, where every race saw him differently. See, one of the things that happened was Demise said that his hate (via Ganondorf) will always come back to fight the spirit of the Hero (thought for Zelda it says her blood relatives, not her soul). But the entire game made a big point that Zelda is super special because she and her spirit are the goddess Hylia, incarnated in flesh. "My hate…never perishes. It is born anew in a cycle with no end! I will rise again! Those like you… Those who share the blood of the goddess and the spirit of the hero… They are eternally bound to this curse. An incarnation of my hatred shall ever follow your kind, dooming them to wander a blood-soaked sea of darkness for all time!"
Rereading Wind Waker text, the ancient beings (Deku Tree diety, dragon diety Valoo, fish diety Jabun, old hylian king Daphnes) all keep on talking about "Have you found the hero of time?" as if they expect him to come back. The entire game, they build up Wind Waker Link as just a nobody, then possibly the Hero of Time reborn but nobody says he is, then an equal to the Hero of Time as he will be known as Hero of Winds, then finally before final battle Ganondorf says he truly is the Hero of Time reborn.
The entire game they made it an issue that the only guy who can beat Ganondorf is the one with the spirit of the Hero, say wind waker Link is just a nobody so there's no hope unless they find the real hero, then finally it's revealed he is the real Hero, and he defeats Ganondorf permanetly in his timeline.
They made such a big deal about it in two games, I find it hard to believe that's what they meant…but then again they always put story second, and there's so many loose ends and asspulls, that you can't take the story seriously.

Sad, but true. Nintendo builds in such a way that they create the game (dungeon, mechanics, items) first, then craft a story around that. As a result, much of the lore that connects the game can get very broken. You'd think there were always three TRIforce pieces, it's in the name with TRI meaning three, but in the very first game there were only two Triforces; the third piece wasn't introduced until the second game.
Miyamoto is said to have revolutionized games by introducing story to them when he created Donkey Kong. In ten seconds you see DK take a girl that Mario has to rescue, and that little bit or narrative was kind of revolutionary where pretty much every other game had no narrative like Asteroids, Centipede, Pong, etc. But even then, Miyamoto doesn't like focusing on story and seems to only want to build the bare minimum of story necessary to drive the player toward an objective. I remember reading an Iwata Asks interview with Miyamoto about Link's Crossbow training, and all the junior members wanted to make grand side stories with Link, and Miyamoto was reigning in all their ideas because he wanted a solid game first before anything else was put on the table. He only let them put in a boss fight after they proved the rest of the game was sharp.
Like the Mario games, the original Zelda wasn't heavy on the story and borrowed heavily from other stories. Mario climbs a beanstalk and goes to the clouds, like Jack In The Beanstalk, and there are Alice In Wonderland references with the mushrooms that make you bigger. Link himself, if fucking Peter Pan, a child who never grows old because he's the personification of Miyamoto's childhood adventures exploring wilderness. Hell, Link even fights his shadow in Zelda 2, just like Peter Pan.
But one of the most interesting story bits of all, was the entire lore of the goddesses, the seven sages, Ganon's backstory, the 3 piece triangle design of the triforce and everything most everything introduced in A Link To The Past. It all came about because one (Yoshiaki Koizumi) guy got stuck with the boring job of creating the instruction manual and its layout, and while he was doing that he found there was pretty much no backstory to the game and crafted a story & became heavily involved in the game's script. The goddesses, the seven sages, why the triforce is so powerful, ganondorf's backstory, none of that was there before this guy. He's even responsible for the Wind Fish, the egg in Link's Awakening, and pretty much most of Majora's Mask story elements from what I hear.
All that lore, coming about just because they stuck one guy with the boring job of making the instruction manual.

I keep hearing BotW seems to take place at the end of all three timelines. Couldn't this just be after Hyrule Warriors, which involves the timelines merging? People say that game isn't canon, but that's stupid, since it would work if it was.
Each individual appearance of Ganon explains how he came back after his previous death. It's always the same guy being resurrected by various different means, except for Four Swords Adventures, where he actually reincarnates like Link and Zelda.

This has always been stupid. Every entry in the series explains how it's related to at least one other entry. The officially published timeline was pointless, because unless you're a faggot pleb who never actually played the games, you would already know how each is connected. Ironically, the closest it ever gets to never being connected to even one previous entry is Link to the Past, but nobody pretends that it's hard to understand how that connects to the original two, even though the original title is Triforce of the Gods and doesn't imply to be a prequel.

Incredibly obvious. But the problem is it doesn't line up perfectly. LttP says the Knights of Hyrule sealed Ganon, while OoT shows it's Link. The obvious solution is that it's a slight error due to it being a legend that was probably corrupted by LttP time. But no, stop inferring things. Take everything at face value. OoT is clearly a similar time as described in the backstory of LttP, but the ending is different, so it's an alternate timeline. This won't be relevant until later though.

Obvious. The important thing to note here is that even if we took OoT as being the exact backstory of LttP but with the legend being slightly corrupted, MM would still be an alternate timeline to the older games.

Explicitly takes place after Link went back in time in OoT, but follows the timeline where there is no Link because he went back in time. Simple, and very explicitly an alternate timeline to Majora's Mask. Both are very clear in where they relate to OoT.
I could keep going but that covers the three timelines. Two of them are simple and explicit. The third is only confusing if you get tempted to bring headcanon into it. If you treat everything at face value, it's exactly like the book said years later. Even the early games all relate to each other explicitly. Just pay attention.

Technically you only have to travel back in time once to beat OoT. I would have liked to say that that one instance of time travel (before Ganon was defeated, as opposed to the one at the end of the game) is what created the original timeline. However, Link still has the Triforce of Courage at that point, so you'd have to say something about the Triforce not being able to travel back in time or something (which wouldn't be too different from it existing in WW) and that it still exists in a world without Link, in order for Ganondorf to be able to get it and become Ganon.

Officially the third split is caused when Link dies fighting Ganondorf at the end of the game. Since he has already freed all the sages this means they can still seal Ganondorf but he has the full Triforce. They also retconned OoT out of being the Imprisoning War, that now takes place after since Ganon having the full Triforce allows him to start forcing his way out of the Sacred realm.

Not even a retcon. It has to take place after because it's done without Link and he only becomes Ganon at the end of the game, so logically he can only be sealed after he becomes Ganon, and that would probably take a bit longer without Link, so therefore it takes place after the end of the game.
