Pokemon lore is insane in the best way. Gyrados would destroy entire towns on a whim. Random Godzilla attacks out of no where.
If you count tabletop games the Warmachine game has pretty good lore (or used to). Genocidal elves who's gods are dying because of human magic. A bunch of Druids trying to stop a wurm waking up and eating all of existence. Then you have a dragon who split himself into many smaller versions and are now fighting each other. Including one who makes xenomorphs.

Pokémon Lore was generally pretty simple until Gen 4 when they got into the creation of the universe and all that. Gen 5 backed off a bit but Gen 6 was where things went nuts. Ever since Gen 6 every playthrough of every game is canon because they each take place in separate universes that all canonically exist. Gen 7 only served to solidify this by making it the main plot of USUM's extra content.

Everything from the first game to Adventure was interconnected in a way or the other, even the Knuckles Chaotic game being an important plot point, and everything ended with Chaos. The book takes place two generations after the game and the stories are mostly self contained. Characters from the game are only being mentioned a handful of times in the book. The game came out only 2 weeks after the book so they were probably worked on concurrently.

The Condemned series, it starts out with you being a normal grouchy cop responding to the location where a serial killer murdered a woman and posed her with mannequins, normal shit right?
Then you're framed by a serial killer who hunts serial killers, you fight cultists in a alternate reality, you're almost killed by your alcohol demon and a rabid bear, then it devolves into finding out into the president and world leaders are involved in a ancient cult that genetically breeds people for super powers.
The information is slowly given to you so it all fits together bit by bit, but damn was the journey weird. I definitely suggest these games.

I never finished the game, but what I played of it was interesting with a lot of dark humor. I need to find it so I can play it again, thanks for reminding me about it.

Going off of the multiverse thing, there's apparently at least one universe where the protagonist of the Kanto games never existed or didn't become a Pokémon trainer or failed to reach Giovanni. Without the kid standing in his way, that universe's Giovanni eventually took control of his entire world which includes all the crazy science labs and stuff. That led to the discovery of multiple universes, which then let him travel to other universes. With Giovanni's help the other evil teams were able to conquer their universes and become a part of Giovanni's interdimensional empire, "Team Rainbow Rocket". It is confirmed that Giovanni controls at least 7 worlds.
This Giovanni also keeps all of his Pokémon in master balls. I thought that was a nice touch.
