Nintendo can afford failure for one lower end game without worrying about budget for the next, and the messages they'll get out of this (game failing) is that people hated it. The game was fun but the rabbids were not, and requiring a rabbid in your party was the worst part.
If it had been a pure Mario game with no rabbids it would have been way, way better, but as it is I still had a lot of fun playing it. In many ways it's simpler than the usual Xcom, but the way abilities could combo in to one another and the "Mario touches" like tackling, jumping, and warp-pipes led to some surprising strategic depth.

But I really can't bring myself to complain too much about this shit's existence because the main nu-male developer was absolutely overjoyed by it being bing bing wahoo'd to the big screens so it just feels like I'd be slam dunking on someone's /agdg/'s project. Just look at his face, he knows he poured his heart into it even though it's a mediocre concept. Bizarrely, the animation were spectacular, that's as much of a credit I'm going to give to the game.

It does two things better than XCOM, off the top of my head: Removing some* of the RNG in taking shots, and letting you move, shoot, and use an ability in any order during your turn.
* Taking a shot against an enemy in full cover damages the cover, but can't hurt the target. Taking a shot against an enemy not in cover will always hit them. Taking a shot against an enemy in half-cover is a coin flip, which still sucks. Though they made up for this good idea by introducing status effects with a random chance to proc. There is no escaping them, either, since the vast majority of weapons have a status proc attached.

I think removing a lot of the RNG helped a fair bit because at many points you knew that your attack was a sure thing and thus could plan a lot more of your actions with certainty allowing you to build cascades of destruction. I think the way that the game handles things movement and being able to launch enemies was also invaluable, I'm both interested and fearful of a sequel because this model could be built on, but I don't think Ubisoft will care much.
