They wanted to get rid of a "shitty" director on their new property that was a smash hit. They probably wanted to get someone much more renouned and give a bigger budget, so they could advertise season 2 as "BIGGER, BETTER, MORE TANOSHII." They didn't expect the fans to be so attached to the one director because of his underdog success story, so when they found a "reason" to fire him, they weren't expecting the blowback.

Shoujo/Seinen/Shounen aren't actually genres of anime. They're target demographics. Saying a show is "Shounen" has connotations with it Ecchi harem of battle tournaments but doesn't actually mean anything about it's plot. "Shoujo-ai" is an actual GENRE designation, "Girl's Love." It means it's girls fucking.

Even if the director was "shitty", I wouldn't think about firing the director if he delivers something that generates heavy profits with little ressources. Also, even if you put a "better" director, he would have a different vision about Kemono Friends, and it would be dangerous if Kemono Friends weren't Kemono Friends anymore.

Directors and VAs have their own fanbases. They thought that getting someone who was well known could increase the popularity of the show even farther. Japan has a very postive outlook on established things. The idea that someone who had just appeared actually had a fanbase that cared about him was unthinkable to the bigwigs.
