If you delete a portable version of a program, then re-download a different build to your desktop, and all of your settings are still there, does that mean my computer is compromised?
I downloaded another version of Chromium and it had all my old settings. That shouldn't be possible if it was a portable build.

The program itself is portable, but not the data it stores, check %appdata% for the google folder if you are on windows

Also i recommend you to use Sandboxie to run/install anything that you plan to remove in a short period of time or dont trust, when you want to remove it you can just delete the sandbox and its content.

Sometimes programs don't do a very good job of cleaning up after uninstalling. Quite often configuration files remain. That alone is not an indicator of being compromised.
