While magic is what allows pegasi and even griffons to fly, it is also what allows them to walk on and/or otherwise interact with clouds.
This tells us several interesting things, including that magic isn't a pony only thing. Griffons can also walk on clouds and have far too small wings for their size to fly unassisted.
Also, despite the magic, their wings are still important, since pegasi do have to use their wings to fly.
Other interesting things to note is that scoots can still use her wings to push herself forward, while standing. The direction of the push generated by her wings is completely at odds to their orientation though. Since she's standing up, flapping her wings should push her backward (upward if her spine was horizontal, but she's standing up on her scooter when she uses this) , yet it accelerates her forward with a considerable amount of force. Enough to push herself, her scooter, her cart and several ponies and whatever else is in the cat, fast enough to jump considerable distances. She has also walked on clouds in the show.
The conclusion is that Scootaloo clearly has whatever magic it is that pegasi use to fly, yet she still cannot fly.
If you want theories, maybe its to do with the wings? Another guess would be that there could be more than one magical force involved in pegasus flight. For example, if magic A lets pegasi walk on clouds, magic B increases the greatly magifies what force their wings produce and magic C that changes their bodies mass to allow them to be light enough to fly at times or to be heavy enough to interact with other objects like they normally do (pushing or lifting things forexample). The solution to the mystery of why scoots can't fly is that she may be naturally deficient in one or more of the magical forces required to pull off flight.
