One of my favorite passtimes is listening to a creepypasta/scary internet story reading on Jewtube in the background while playing vidya that doesn't require much thought or concentration.
I got to thinking. Are there any good vidya creepypastas that aren't just Godzilla NES (disregarding the badly-made-anime-tier ending), Ben Drowned, etc. that have been talked about to no end? I'm not really sure how well you could do it nowadays considering that you have to make it have some sort of connection to the real world (lest you just make an edgy fanfiction) or do it in some sort of "gotcha!" twist like Xorax did.

Nah, just those and the morrowind one that also has a meh ending.
Most creepy pasta in general is pretty shit. They either rely far to heavily on gore, or some weak twist. Very few are genuinely scary, and subtle creepy pasta is practically non existent.

I remember a thread on /v/ where a guy supposedly had Quake bots battling eachother for several years, because apparently the AI would improve over time and he wanted to see how good the bots could become.
Upon taking a look at the bots in action, none of them would do anything. When he attacked one of the enemy bots, all of them would gang up on and kill him nearly instantly, then return to doing nothing.

Why start a thread to ask a question you already know the answer to? There are no decent vidya creepypastas. You already listed the closest ones to being decent, but they both fall short. The rest are Pokemon but the lavender town theme is playing backwards or Super Mario 64 with hyper realistic blood everywhere.

I recommend PACMAN.EXE. Not the creepypasta, fuck no. There's brony scat fetish fanfriction less shit than it, but the actual game it came with. It's a spooky pac-man but with actual new gameplay elements to it. It's got a fog of war mechanic that limits your vision, power pellets got nerfed to only letting you temporarily see the whole board, and the ghosts are not only unkillable, but actually have brand new gimmicks to them. It might not sound like much, but given that every other spooky.exe game is just walking in a single direction until Sonic the Hedgehog Kefka laughs at you, I'd say it's the best of all of the unironic .exe fangames.
I'm also surprised that more "haunted cartridges" aren't being found IRL since ROM hacking is a thing. Get yourself a Pokemon or Zelda ROM, hack a bunch of spooky vague text into it, put the spooky rom into the shell of a legit game and release it into the wild at some flea market or ebay/Amazon.
