In gen I Pokemon, a Pokemon's catch rate (capture difficulty) is stored on every caught Pokemon independently instead of looking at each species, because gen 1 programming. Since this doesn't actually do anything on a caught Pokemon (except how hard it is to catch a Ditto/Mew that used transform, but that's reset to normal after it's captured and turned into a Ditto), Gen 2 uses this to keep track of held items while maintaining backwards compatibility without requiring it be removed when trading with gen 1.
In DK64, DK actually starts off captured like the other Kongs and opening the gate at the end of the tutorial area counts as freeing him. This can be seen by glitching out of the tutorial area.
In the original Paper Mario, since each badge is unique they're programmed so each individual badge has its own on-off switch.
Arcanum uses your character's name for some RNG functions. The most notable outcome of this is chest contents, which remains the same across save games but also any other character with the same name.

In the GBA and possibly Dreamcast versions of Fire Emblem, instead of using one percentage to calculate a hit, the game rolls two random numbers, applies skills and stats, then averages it out. It's why the game may show 20% to hit but the true hit is actually 8%.
This is down so lower accuracy attacks at lower levels from enemy forces don't overwhelm a player, who'll naturally have a higher hit percentage where 70% equals 80%

There are a god knows how many games that will only check if the last flag or few flags are set to true when determining if the player has completed a task.
Most notable may be that in OoT the rainbow bridge only checks if the player has the Light Arrows and has viewed the Zelda cutscene, in the Temple of Time. This cutscene is triggered by the possession of the Shadow and Spirit Medallions, meaning you only need the Spirit and Shadow medallions to beat the game as it assumes that you have the other 4 if you have them.
I know there is at least one room in Metriod Prime 2 that does kind of thing for opening a door.

The entire evolution system behind this game is quite interesting.

Digivolutions are handled by a set of conditions, the most important being from Rookie to Champion followed by Champion to Ultimate. You only require 3 conditions to validate an evolution from a different list depending on the mon you want.
The interesting bits come from the game progression and tie breakups.
Whenever 2 or more digivolutions are valid, the different stats required act as a tie breaker, with an average weight based on the required stats deciding which one will be taken.
Some of the conditions involve happiness, discipline, weight and techniques learned. So while at the beginning of the game you'll require high stats to digivolve properly, later on when you can more easily manage the other attributes and have learned a lot of different techniques, you can almost ignore stats, crafting the mon you want with plenty of different stats, using that as a tie breaker in case you validate multiple evolutions in a few cases.
This in turn might give the player the idea that you're becoming a better trainer since you start getting better digimons, but it's not tied to Tamer Level at all though, just the game becoming easier to manipulate the longer you play.

In F-Zero, turning friction (or rather, slipperiness) is only calculated when holding the acceleration button. This is the reason why the Fire Stingray is such a good vehicle: the max speed is the highest, but its traction the worst. By tapping the acceleration button when going through corners, you can negate the slipperiness of the car and make very sharp turns you would normally never make.
In Super Metroid, the speed you need to reach to activate a full speedboost (and start charging a shinespark) is not calculated by the amount of frames you are running, but only a specific frame in Samus' run animation. If you start walking, and tap the run button on exactly those frames, you can reach the "max speed" in only half a screen, allowing for sequence breaking and faster movement.

That game is fucking awesome.
The only thing that makes it hard at all is that, all the infornation required to keep getting good digimon. For example, to get the bug evolution tree, you have to get an -In Training- digimon to Kunemon's Bed to evolve there (or at least, sleep there I think) a specific screen, close to the main city hub but specific still.
I think the clue for that is rather obscure. I'm sure it's a localization issue, games from PSX from that era all suffered, specially games from Bandai.
The game would be much more 'easier' (in the sense of less… Finicky) if you unlocked the stats required once you obtain the evolution, it would be great, like a little text saying you need this or that.
The game is fucking awesome, the adventure is a fucking classic and it holds up really well. I guess part of the charm is it being so subtle, it's mechanics hidden from you.

While the Natascha's stat to "on hit slow players" might seem like a status condition such as jarate/milk/bleeding/uber, and even has been updated as such to display as being the condition of stun. It instead subtracts velocity of players hit by it, based on a percentage of their current speed.
This is how it achieves it's main purpose, countering the mobility of blast jumping classes, and aside from super scouts in mvm because of their magnified speed, it's not especially great at actually killing fast ground speed players.
This is also why the Sandman removed the ability to fire your weapon when stunned, despite what comp tf2 thinks it's for (stunning the medic)

You need to sleep with an In Training digimon. Everytime you do so, there's 50% odds that he will digivolve into Kunemon instead of the regular digivolutions.
There's a digimon that gives tips around File City that mentions it and maybe a few more sources for that, but most of them are just "Did you know? If you sleep with an In Training Digimon in Kunemon's Bed, something amazing might happen!"
There's more like that that you're not even told, like Angelmon turning into Devilmon with 50% odds everytime he loses a life or how to turn your Mamemon into a Metalmamemon or Giromon.
It's the one thing I liked about Digimon New Order. There's several things you can do while raising your digimon (usually when you're doing a good job) that unlock information about the next digivolutions and that's shown in a panel somewhere. This means that the better trainer you are, the more access you'll have to that information and can more easily pick the mons you want but there's still a lot of attempts and time spent learning them before that happens.

Meanwhile Soldiers and Demos will easily escape after the stun passes before you may be able to capitalize on it, and can easily punish you if you move closer to them. That is, if you hit them at all, of course.
It just seems like you'd actually benefit the most from taking out Heavies instead and deal with the other classes some other way, especially since they have much less HP and your scattergun could shred them if you get close, unlike a Heavy.

I think the most famous neat little thing I know of is the way the Silent Hill trilogy would see if you went to the final boss fights with no ammo despite necessarily needing it to defeat previous bosses, resulting in the boss taking only a few seconds to beat until it just dies on its own.
Another one: in the original Crash Team Racing, the rubberbanding was pretty insane but because the game was already pushing the processing power of the PSX to its extremes, it would randomly select a few CPUs to buff, while letting the others even crawl to a halt if the player was too fast for them. You can see this happen when you're about to lap the last standing racer, get too close to it and the ones in third place will slow down a lot, get to the next to last and he'll be buffed in spite of the second place and so on and so forth.

Since it was the first game, a lot of those things wouldn't even be known to be bugs by players. They're just how the game works. Psywave breaking link battles is obviously a glitch (though I never knew it until right now, because how often did you get to link battle, and how often would someone use Psywave?), but things like Ghost vs psychic type effectiveness were just how it was, and it was changed later, as far as a player would know.
Also, someone mentioned fishing in statues as something people would just run into? Huh? That was one I knew about back in the day, but only because someone showed me. Otherwise, why would you ever even try? And of course, it's so odd, and doesn't break anything, that a kid would think it's a secret rather than a glitch. Hyper Beam not needing to recharge after a KO also just seemed like a bonus rather than a glitch.

Other Pokemon media would tell you to use your Master Ball on a Spearow, or that you can beat Rhydon with electric attacks by attacking the horn. Most video game adaptations and media, including pokemon, aren't very reliable.
I brought up the weird ghost psychic thing because it's one of the ones I hear people talk about the most, and I do think it is something that is more likely to be encountered than a lot of the other things people bring up.

Doom has RNG for all its damage values. What's more, they vary dramatically. And actually using a generator for each number would have been far too costly, so the game just uses a static table of pregenerated numbers from 0 to 255 arranged randomly. There is only one table in memory and it has an index pointer, so each time it accesses a "random" number, the pointer moves over one number. This is nearly effortless for the computer and it gets more random the more it's used. This is done so frequently that you can't tell it isn't random except in very specific situations; it is even used by the Doomguy portrait to decide which direction he is looking each frame.The easiest to tell is MAP01 of Doom 2: if you fire your pistol at the same time after the level starts without first alerting the zombiemen, it will always deal the same amount of damage. This RNG system is used in a lot of older games that didn't have the cycles to afford the luxury of newly generated pseudo random numbers each time.

This is how demos are created too. It saves your inputs exactly and since the pRNG is just that, it replays the game with your inputs and the pRNG remains the same. This is how demos are able to saved in just a few kilobytes. This makes speedrun demos verifiable since you can't (easily) fake a speedrun with a demo, and demos can be studied to see the inputs made. Pretty neat.

Well i was correct that one was from there.
In the end i did check through the whole master guide though, or skimmed at least.
It actually mentions the fucking statue fishing. And the leech seed+toxic interaction.
However while it does mention stuff like truck mew and Flareth, it notes they are fake so wonder where the "Oak says" shit came from.
Similarly the master ball is just mentioned to be for mewtwo, so the "use on fearow or whatever" thing is fake, i managed to miss or is from something else.it does look like a different color
Another suspect tip from Oak is "naturally learnt moves are stronger than their TM counterparts".
I get that its trying to say don't waste TMs but don't lie like that oak.maybe it was based on confusion by stab?
Also Hyper Beam is mentioned as one of Lances weaknesses again.Also fighting for some ungodly reason
Elemental moves in general are treated like a weakness for ghosts as well.

You underestimate the amount of patience and curiosity kids had back then, we didn't just burn through a game and put it away, we'd wander around for hours just trying to get 100% and then just trying random shit, and when one of us discovered something cool we'd tell everybody, and often times rumors would come to us from other schools.
Truthfully, I'm a little bit nostalgic for those times.
