Where do I even begin?
Elizabeth is Booker's daughter, who was sold to/kidnapped by Comstock, the big bad.
He does this because he wants a heir to his sky city as he himself is infertile due to these dimension warping/anti gravity particles.
You know this because you travel forwards about 50 years in time & have a scene where a brainwashed Elizabeth wages war on the world below because reasons.
So, you learn that Elizabeths' reality bending powers are being inhibited by this device called the siphon.
You also learn that Elizabeths' powers exist because Elizabeth had her pinkie finger cut off when being kidnapped and her body lives in two separate dimensions at once, why that gives her magic reality bending powers and why isn't all the big bads doing this to become multi-dimensional time travelling gods is beyond the games ability to explain.
The Siphon is created by two people that are the same person, but are from different dimensions and are heavily implied to be lovers or something.
This is important because Comstock, had them create the Siphon but Comstock also wanted them dead to hide Elizabeth's heritage, again for reasons unknown, in addition to this Comstock also kills his wife because his wife hates this "adopted daughter", which only slightly makes more sense as at least the wife would have legitimate reason to expose that Elizabeth isn't actually Comstocks daughter but anyway.
That's where you, Booker comes in, the twins want revenge on Comstock or whatever and recruit you as a proxy to attack the sky city, get your daughter back and ruin all of Comstocks plans, because they can't do it themselves as due to the assassination attempt where their dimension machine exploded they've become incorporeal or something and are unable to act upon the world or refuse to, I don't fucking know, it'd save an entire game from existing if those two weren't massive retards about everything.
So you come to the end of the game, you kill Comstock, and destroy the Siphon and can now spend some valuable father daughter time together.
But wait, Elizabeths' powers expand to where she can see all realities all at once, and there's millions of Comstocks kidnapping millions of Elizabeths and so on and so forth.
Also you visit Rapture to kill the songbird
So now you must stop all this at the source to prevent all the Elizabeths suffering at the hands of Comstock because you must, you could just ignore it and leave it alone, you've got your own happiness, right? Nope gotta go and save all the Elizibeths in every dimension.
But who is Comstock?
It turns out Comstock is Booker who changed his name after being baptised and finding religion post Wounded Knee.
And Booker is a variation of Booker who rejected the baptism.
So now what? Now when Booker is baptised and turns into Comstock instead of being baptised, Elizabeth drowns Booker at that moment in time, which kills all the Comstocks, and stops all of the alternate reality Elizabeths existing, but doesn't kill the original Elizabeth, because it'd probably cause a paradox or something, and the game ends, you get a post credit scene of Booker waking up and crying out for his missing child, and as he rushes to her bedroom the game cuts to black. It was all a dream as far as Booker was concerned? Who fucking knows because the game rushed though this entire paragraph in about 5-7 minutes.
In my opinion the game throws a shit ton of exposition at you in a short space of time and hopes you don't dissect it too closely so that it impresses you with a 2deep4me impression and never examine what the fuck just happened. I guess that's the appeal? I felt thoroughly disappointed personally.

What's really bizarre is that the ending doesn't even make sense according to the demented rules of the setting. The primary divergence isn't Booker becoming Comstock or not, the root is whether the "twins" discover parallel universes or not - because, if they don't and Booker still becomes Comstock he doesn't get access to all the various technology he would use to build up his floating city, making him just another crackpot prophet.
That's what all of BI is about, form before function. Booker gets killed because that will stimulate the soy in the numale's brains, instead of Levine thinking shit through and figuring out it's pointless to drown Booker at that precise moment because in a universe of infinite possibilities there are also an infinite number of ways Booker can become Comstock.
Then again, it's obvious the Infinite that was in development is drastically different from the Infinite that was shipped. For one, Elizabeth was a romantic interest for the player, not his daughter and her powers seem to function very differently. Also, IIRC, a map maker bitterly complained how much of what he had spent making was scrapped for the final release.
What I assume happened is that Levine mismanaged the project very badly until the publisher got fed up and gave him an ultimatum, forcing him to cobble together all the disparate assets into something resembling a coherent game.
