Because sometimes the rights owners get picky and will forcibly block particular songs at seeming random? Embed related is notably absent from jewtube for years now while the rest of the OST, lyrical tracks included, have been allowed to remain. Had to even dig through a track list elsewhere to figure out which one was missing because playlists would just have [Video Deleted] because you shouldn't even be allowed to know what the video name even was, and none of the remaining tracks were the missing boss fight theme.
As to fan created extensions to make the track play as it should in the game, I suppose sometimes they can get a pass since they go beyond the actual OST version's track length or might have other tweaks, and some music owners aren't nearly as defensive, but other times they'll also get slapped when the audio owner wants to squeeze a few more sales (like how Victor Entertainment recently slapped khinsider out of hosting the OSTs for every single .hack anime). Can be especially annoying if the actual OST release's renditions don't even loop properly. There's a reason why Wild Arms 2's official OST release was long considered shit: not because the music itself is bad (it's quite good, as one should expect from the series), but because the length devoted to each song in the soundtrack was pure garbage. Fan extensions have done a lot for that game's music.

Sometimes there's music on an OST that was made but never utilized within the context of the game. Which is a nice bonus, compared to cropping out tracks from an OST that should have been more or less complete, to put into their own separate album (embeds are from the Special Sound Disc for Shadow Hearts: From the New World, rather than the Shadow Hearts II OST).

We just had the ending of one three year old arc that went through world mythology of Babylonian, Christian and Muslim faiths in the middle of shonen shit fujobait angel bishounens that somehow got well pulled enough for the long time it took, only for ReLink to push us back in story four years and rewrite what is now canon. I'll probably catch flak for this, but I still really dig FF7s boss battle. Specifically the intro, when the screen does that spiral fade and the first notes start playing to let you know shit is going down. Unfortunately I can't find a version that also includes the "swoosh" sound effect at the start that plays during the battle scene transition. It really adds that extra something.
