Not it's what you're apt to be looking for, but to my knowledge Infinite Space allows you to customize the rooms in your space ships, as well as who to assign to staff them best.

Well, if you really want to push your autism, play From The Depths. You design things like engines and gun emplacements block by block. There are a few campaigns, including the default, a WW2-themed campaign, and a land-based campaign where you rely on tanks and air units you build. It's more focused on building fleets and armies, but it supports building huge battleships as well.

This, if you can handle the graphics or lack of it's pretty fun. You have to research the tech to create ship components, getting down to details as nitty gritty as "How much are we willing to risk blowing up the reactor for more power" to adjusting sensor strength and size to detect ships within a certain range of tonnage, and other fun little details to satisfy your every autistic desire.

There's that one WWII simulator game that's basically Aurora but is explicitly made for designing ships and throwing them into combat to see how they work.

Doesn't Stellaris have really rudimentary ship building? And there's that one other… shit, it's a sequel to something. The sequel is really good but the first is lackluster. You design your whole starfleet. You can build ringworlds and Dyson spheres, too. Someone help me out. It's over a decade old, I think.

Stellaris has the shallowest ship building of any 4X on the market at the moment, which is fitting considering the rest of the game is shallow too.

The worst part is that I'm 99% sure you're correct about that name, but I'm truly neurologically damaged and cannot remember a single thing so cannot say for certain even though the game I'm thinking of got 30 hours or so from me. It looks very "ship buildy," at least.

Probably not autistic enough for OPs taste, but Infinite Space has a pretty in-depth space ship customization mechanic. There's like 70 ships total, from small frigates to massive battleships. Each ship has a blue-print with block patterns allocated to them - and ship parts come in different block configurations, so it's like a game of tetris trying to get the most efficient parts installed and to all fit together to maximize the space available - especially when certain components are zoned off. Certain components can only be added to the bridge, some to the engine-room, some near a mobile fighter launcher - etc. You also have a really expansive roster of crew members which each have their own particular skills - from finance to nursing to cooking to science and ops control - etc. You only have to set the crew for your flagship to get fleet-wide bonuses, but it's still a nice touch.

Don't pay too much attention to the anime story trailer bits. They're actually not all that representative of the game proper, and it's actually got one of the better narratives of the last generation. And the captain being a child is kind of a red herring. That's the first part of a coming of age story, and Yuri's youthful optimism and belief in his crew to come together and perform miracles against impossible odds through the power of friendship ends up getting him used by every petty power broker he runs across and pretty much gets everyone fucked. That's all window dressing to set-up for the second act. Shame it falls apart in the third act due to time and budget constraints. Also, for all it's customization, combat is fairly simplistic at best (completely broken once you get some good mobile launchers) and melee/ship-to-ship boarding skirmishes are pretty weak.

Star Ruler 1 is up there, you can disregard star ruler 2. It's way out there, but you can do all kinds of fun things like making thermodynamics defying self replicating fleets that scuttle eachother for more materials that was used to produce them, or fleets of genocide ships that gas the populations of planets then use colonizers on them.

Master of Orion 2 has the capability to design ships with whatever weapons and subsystems your technology allows you to, and it's a very advanced system for the time.

The subsystems give your ship mostly passive bonuses: +to hit, +to pierce shields, more space for components, missiles switch targets if their initial target is destroyed instead of vanishing, auto-repairs and so on.

The weapons's systems are much more customizable. You have to consider which kinds of weapons to mount (missiles, beams and gimmicks such as the tractor beam), their facing and their firing arc. This is important as without the appropiate techs, turning a ship around takes time, wider arcs increase the size of the weapon and each kind of ship only has so much space for components.

The meat of the customization system is in miniaturization. For each research level you achieve in a field, the size of components obtained in previous research levels is reduced, down to 20% of their original size 5 research levels later. Also, each miniaturization level allows you to mount weapons with diverse modifiers - while initially you can only choose to mount heavy or point defense variations of beams, later you can mount variants such as burst-firing, shield or armor piercing. While missiles also get variants such as fast, armored or MIRV.
