Honestly, integrating female characters into a military game isn't really all that hard. Didn't an early Medal of Honor game have one of the characters start as a war photographer caught behind lines? Made perfect sense to me.
Hell, let's take a look at Natural Selection 2. In this game, one player is the commander of a force of other players. The commander sees the game as a sort of RTS, comanding around grunts and acting as a source of intel. It would be incredibly easy to set up something similar - a female character being removed from combat but being a sort of beating heart of intel and force-routing, providing support like supply drops to the other players. Maybe even set her in the wayyyy back of the team's area, so that in the very worst event they can put up a last stand.
Don't forget that there's a lot to the military. It is an enormous machine with a lot of moving parts. Some of those are less physically demanding and suitable for female roles. That being said, they don't have to be hambeasts, for sure. Even boot camp would force the average joe to lose a few pounds.
