Including Punisher in a crossover is pretty easy when it's a video game. Just like Wolverine's claws, knifes and guns are fine in a T rated game if it just sends an enemy into a "pain" animation without blood.
With Groot+Rocket Racoon confirming paired characters, I think Power Pack as a single character would work great. The game is developed in Nippon and Nipponese devs are the only ones who can draw them well these days.
Supposedly Ultimate Alliance 2 was going to have Samus and Link as bonus characters on the GCN version, but the beta for the pitch didn't have the GCN ui yet and the proposal was dismissed immediately. Since Nintendo is publishing UA3 it could be done for real this time.

It feels like a decade since I last thought about Ultimate Alliance. Since this is Koei I would not be surprised if they decide to musou it up, but now that I think about it I'm not sure upping the enemy counts and making the combat flashier is that bad a thing if they spruce it up with fun gimmicks and good music.
