Because in the context of the MGS world, Big Boss is the name is was known by to the public as a hero.
The codename Naked Snake was just his codename for the operation, and wasnt known to the general population.

If that was the case, then he would have still gone by "Snake" when he goes on operations to steal nukes in Zanzibar. But he does not.
Plus, TPP doesn't even refer to John as Snake. Ocelot in TPP never calls him Snake either, he just either calls him "Big Boss" or "John", but never "Snake" or "Naked Snake". When John addresses his identity to Venom through the tapes, he addresses himself as "Big Boss". The cast for Mission 46 even calls him "Big Boss".
This "once known by the blah blah blah" shit makes no sense whatsoever. It does not equate to anything, it's just literal nonsense. John stopped being Snake in fucking Peace Walker when he threw away the bandana.

But oops, Kojima is too panicky to let him evolve into the sociopath warlord you saw in Metal Gear 2, so the Ground Zeroes instructions, game tips, hints, etc. always call him "Snake" for no valid reason when he stopped using that title months ago.
