Every time someone mentions Toy Story 2, I am compelled to mention A Bug's Life. Toy Story 2 is essentially a sequel that plays very similarly, though it tones down some of the puzzle elements present in A Bug's Life. Because of these puzzle elements, I actually think A Bug's Life is a better game, though both are excellent.

Everyone loves Spider-Man 2, but forgets Spider-Man 1, which was basically a sequel to the two Spider-Man games on PS1, Spider-Man, and Spider-Man 2: Enter Electro, which were not movie tie in games. The first movie tie in game, however, functions largely as a sequel to them in terms of gameplay mechanics. It is very much expanded, and is a generally great game. It also has some of the best secrets in a game, especially what you unlock for beating the game 100%. You unlock a new story mode with a playable Green Goblin, who actually plays completely differently, with his glider and bombs and stuff. It's a new story, taking place after the main game, with Harry trying to figure out what happened to his dad, and all the dialogue both from you and your enemies is changed to reflect this. Also you can unlock an MJ skin and have MJ make out with a different MJ in other clothes. Hot lesbian action yo.
Spider-Man 3 also seemed to get a lot of hate but I never got why. It's Spider-Man 2 but bigger city and stuff. Also playable Goblin. I can see not liking it as much as 2, but if you like 2, there's no reason to dislike 3.
