I think it would have been for the best if you were given free reign to explore as you saw fit. It makes sense in the context that Shade attacks finally let up enough for you to look for Yonah so you go to the ends of the Earth (or at least the map) to do so. Because of the way the world is structured you will naturally gravitate towards the key pieces and that section of the game is fairly non-linear in that you can tackle any area in any order anyways. Instead you could go back and talk to the twins to find them more and more unnerved by your progress as a bit of foreshadowing.
It still fails to address their inaction in the face of a potential threat to humanity though. A couple ways to fix that I think would be to either
>have them feed you misinformation
which could be frustrating for people who can't read between the lines
>be responsible for each of the bosses Nier fights for the keys
which takes away the autonomy that made those bosses memorable in NG+, but there might be a way to make it work.

I think this would have been the best choice. Even if it's obvious to the player who these "mystery assassins" are it would only be a nice big breadcrumb of foreshadowing for the endgame.

I also understand this. However not every boss was feral from from his deteriorating mental state. The Twins influencing events to prevent Nier from proceeding isn't a good idea story-wise because it ruins the characterization some bosses like Roc or P-33 and Kalil have and ruins the tragedy of killing them. It would also potentially make the Twins less sympathetic in the end if they were cruel manipulators.

My problem with your thinking on this is that their human side should also be sympathetic to the Shadowlord and not just out of robotic subervience. In this circumstance, fate of humanity aside, they aren't even between a rock and a hard place, but a rock and an identical rock. The decision on which Nier to help should be impossible to make from a purely emotional, personal standpoint. That's why most anons suggest the diplomatic approach. That if they took the time to calmly explain the situation then maybe disaster could have been diverted. That's too big a plot-hole to fill though so I took the next, best thing. Whether they aid you or oppose you it's silly either way, but since humanity is indeed at stake it only makes sense they should try to hinder your journey.
To be clear, you said that they can't just go ahead and hinder your progress, but aiding one Nier hinders the other. By aiding Nier they hinder the Shadowlord, not directly, but it is a hindrance to his plans.

I agree diplomacy most likely wouldn't work, but that doesn't mean it shouldn't have been attempted. Of course this is deliberately ignoring that if it did work we'd have no game and if it didn't then it'd potentially ruin the delivery of several twists into a mere exposition dump. Even in the best of circumstances, assuming a drastically different story where the Twins survive and are able to stop Nier from killing Noir and the Shadowlord at the last minute, it would take a lot of wind out of the sails of the ending. What made Nier special is just what the other anon said "It's no one's fault, it's just a shitty thing that happened" and I wouldn't want to see that ruined with a happy ending where everything had gone right. That's why I think it's fun to speculate about the Twins and what they could have done, but not actually want to change it.

Being worried about a project because of who is working on is perfectly acceptable. Depending on who it is it might even be an early warning about the overall quality. You're all pretty wrong on this. The reason it is all their fault is because they were put in charge of the Gestalt project. It became fairly obvious the project's goal of building new bodies for humans to occupy had resulted in a massive failure as the bodies were developing or being inhabited by souls. They were tasked with solving this problem, but then Shadow Lords child body starts to undergo Relapse like other Gestals have.
The Shadow Lord rushes everything and forces a conflict between himself and Nier in the process to save his daughter as she will not survive a relapse. His daughter being the only sensible one realizes the moral issue that is occuring and decides to give the body to the other girl who is crying for her father.
Meanwhile knowing that the Gestalts have a massive problem and that the Shadowlord is screwing up the entire plan they side with him and then after one of them dies after a pointless fight tries to nuke the entire project out of spite. In the end because of their actions Nier sacrifices his existence to save another and the project concludes in massive failure after the destruction of the Replicant facility. The remaining replicants die off a thousand years later.
Their instructions were pretty clear and they were well aware that the project was failing on a massive scale across multiple towns with the shades finally decaying into monstrous forms. The whole project needed a course adjustment and if they would have sided with the Nier the project would have succeeded or at least would not have failed entirely at that point.

The projects problem was they wanted to create bodies that were immediately ready for the person, but in order for bodies to function they need a soul so it was pretty obvious their design was flawed massively.
The problem they ran into was the shades degrading. That pressed them for time because if they all degraded then all there would be no souls left to put into any bodies. Sadly had they not tried to kill Nier then nuke the project they could have arrested and cured the problem that Nier sacrificed himself to solve. (sorry I don't feel like look up her name) Or conversely because Emile wouldn't have had to eat a nuke to the face he could being the ultimate magic weapon solve the problem. Hell Emile could have been used in the project to solve it's failures as well since it is shown in Automata he is able to create new bodies with magic.
Sadly the worse part is it was only one set of twins that fucked everything up. Another set the one's you meet in Automata saved what was left and put the server in a safe place. The androids all were so enraged at their incompetence that they had to be punished in their eyes for the mistakes of a singular set of clones who were trying to rush the project because the shadow lord couldn't be patient.

There are possibilities outside of the surface presentation of it, and Bethesda lets you decide what you are for yourself in their pathetic excuse for player driven story-telling and multiple endings that is actually just a different dialogue choice in one conversation at the absolute end of the MQ.
To continue aggressively shilling Great House Dagoth which I did not make (surprisingly), you get a few endings that don't even limit themselves to helping Dagoth Ur (can also play the vanilla MQ as it is with this mod installed, further shaming Bethesda) and you can even be a double-Nerevar and betray him twice in more than one way if you are a complete faggot, and the differences of quests and outcome are not limited to text. It is just another example of how fucking lazy the game dev side of the series is, and how much it is carried by lore you can barely even interact with beyond consumption of it.

I'm still not sure how the minds worked in the game. Mewt, Marche, Doned, and Ritz all seemed to remember the past world but nobody else. Which implies either most people did have their memories wiped and presumably had memories of their new lives implanted, they were essentially removed or rendered as monsters (Memory status unknown), or they're all clan leading badasses and everyone else is an NPC ala Mont Blanc.
And even then I think the monster option is the most evil one, but even then the judges still revive monsters since there was a clan of monsters who roamed around. Plus they often worked with non monsters so I think it was personal choice more or less.
So worst case they turned into monsters but still got to be immortals and if they came to their senses could still work together or with people. Worst that could happen is they got put in the monster bank to kept for all their lives in presumably a comfortable enclosure while being given food and 'toys' (Whatever they do with the items you give them I don't know man)
