I think they were still recovering from it, hence the post-apocalyptic feel. Given how Cochrane looked at the beginning of Enterprise, I assume the Vulcans lent a hand to cleaning up the joint. Khan and his homies got off-planet sometime in the 90s, just ahead of the lynch mobs.

I have pic related, which is merely dates and notes of what has been canonically stated in the shows and movies. As far as I know, nothing has been overturned with the exception that the first Enterprise captain was supposed to be Robert April, not Jonathon Archer. It's possible that can be wanked away as the first captain of the Kirk-era Enterprise, though, rather than the NX model.
