I would suggest Serial Experiments Lain, even though it has no connection to war, it does touch up on the concept of mortality, morality, AI and the concept of love and memories.
On the topic of memories: "Memories" is quite good too. Try part one, and maybe two and three. Three is where the actual war comes into play, but one and two are better.
Legend of Galactic Heroes is a series about a civil war in space, with a large empire trying to defend it's space turf against rebels, as well as a (((merchant))) city in the middle of the fighting. While the "war" aspect is not really as "gruesome" as it could have been, and the scifi isn't really hard at all, but it still is very enjoyable and has some nice deep themes.
Jin Roh was great. Part of me wishes there was more like it, part of me wishes this jewel to remain pure and untouched.
While not focused on war either, Japan Animator Expo also has some shorts that can be rather touching on a not so childish level.
Metropolis is also quite good, with some dystopian elements. Again though, not a main focus on war.
