Then a one-off episode says none of that was real. It's like when the Simpsons had their origins changed several times throughout the years. Homer and Marge went from marrying in the 70s to marrying in the 90s. Homer's lineage changed from the average American to having African roots. On a genetic level, but DNA is only one part of the equation. Gene expression is also very important, and that is altered by multiple external factors and just pure chance. That's why identical twins are never 100% identical, and can look less alike as they age.

A person to get that DNA treatment would just become one possible version of the DNA donor. Non-regenerating tissues would not change much if at all, so things like heart, scars, lungs, tendons, portions of kidneys and majority of nervous system would be the same. If person would be given the treatment after puberty, bone structure would also remain largely the same.

Unchanged tissues or tissues that take longer time to change could cause health issues. For example, you would have a transitional period when some organs and cells have the new DNA while others don't. That could lead to crazy things, like having two blood types simultaneously and two immune systems that are trying to wipe each other out. Assuming that does not kill the patient or change is instantaneous, then immune system could target tissues that were not sufficiently altered. Assuming that does not happen, there are still issues with mechanical incompatibility between organs that can't change and ones that can. For example, if treatment causes change in muscle shape, tendons might be strained and eventually snap.
