Basically, the whole jewish flag thing came out of some guys wanting a universal symbol for the zionist movement shortly before First Zionist Congress in 1897.

So they took the talith(that liturgical cloth they drape over their shoulders) and placed the Star in the middle.

Where did the star come from?

Well, it was a random aesthetic architectural thing.

Slowly, kabbalists started using it, and related forms, to seek numerological meaning, from time to time.

Afterwards, it started being associated as a cultural symbol with Prague jews(which also gave us other Ashkenazi tropes and customs, like golems).

Complaining that some old church has a hexagram is like bitching that some old middle-eastern synagogues have swastikas, from what i read.

You are seeing too much into it, and you kinda mixed the historical periods, to begin with.

It shows up in a few Orthodox Christian and Roman Catholic stained-glass windows.

Its use seems kind-of occulty, so it's not that common in old churches.

I looked into it, and it seems it originated as a symbol representing the Trinity not too long after the Renaissance era. Apparently the masons didn't start using it until a few centuries later.

It's geometry. God didn't create "evil" geometry, but non the less people can use it for evil. All of creation is this way. Use it for God's will and it becomes positive geometry.

From what I heard, the Hexagram is a symbol of God the Father, being the six days of creation with The Sabbath as a middle point. However, in the context of a church, it’s probably just a nice pattern.
