The legion is mainly the bad guy because you spend most of your time in or around NCR territory. If you speak to the trader in their camp and a few other people you get people praising them, usually for how safe it is for caravans in legion territory.
The legion being underdeveloped is also a big contributing factor in this as Obsidian allegedly didn't have enough time to fully develop them Which is why playing them feels barebones with very few faction related quests

If that's what you got out of the game then you're almost as blind as the SJWs. The legion are aggressive and thus they leave plenty of unhappy people and destruction in their wake so yes there's going to be plenty of people who dislike them. Even still you can go to them and talk to them. I agree they needed more fleshing out, but the game actually let's you do it. And as for the NCR being good, there are PLENTY of people who shittalk the NCR and they are presented badly many time in the game. If anything, it's the Yes Man ending that doesn't get enough negatives. But you seem to be forgetting there are more than two factions.

But that's not what Mr House acts like at all. He isn't overly vilified, either. Mostly he's just treated as eccentric and mysterious because no ones knows anything about him. He presents his ideas plainly and frankly there's no one else to really counter his beliefs and call him "bad" in the first place because most people know almost nothing about him or what he wants. As for Yes Man, literally no one presents this as a bad idea even though realistically some people should. That alone fills your "NCR are the unambiguous protagonists" argument full of holes, especially since you vastly downplayed how many people are dissatisfied with them. Pretty much every small town wishes they were independent rather than being under them and even the specifically aligned NCR companions have plenty of bad things to say about them and ultimately just end on "it's the better of two options," (which obviously Cass would say since she'd be a sex slave under Legion rule and they killed Boone's wife) most of them not even sharing an opinion on House or Wild Card. So other than the Legion being underdeveloped (and even then you can STILL side with them) your points don't have much weight.
