Pretty much every major antagonist in Alpha Protocol explains their side of the story to you when you confront them, and the game lets you choose to either gun them down or believe them and let them join you.

To the extent that you can let the big shots behind terrorist activity in the Middle East, Russian gangsters, psychopaths who think they're secret agents but most likely aren't, and agents from other clandestine secret agencies be your partners.
