VtM:Bloodlines and VtM:Redemption have devoutly Christian characters who have crises of faith after becoming damned through no fault of their own.
Redemption even features a rabbi lecturing the main character about Real Christianity. I challenge anyone to find a more realistic depiction than that.

i don't know if it counts as IRL religion but Wasteland 2 has a cult "Salvation Church" a.k.a God's Militia which was created by a violent scavenger who found a televangelist VHS.
They're basically the most brutal implementation of the teachings of the King James Bible imaginable.
You can approach them in many ways - either joining them, eradicating them or entering the power struggle between their wings (Church Ecstatic, Church Militant and Church Vigilant) and maybe even get them to (kinda) reform.

I think Utah is a really good setting for an open world game. Crazy geographic variance, weird architecture, unusual people, rugged terrain that prevents straight a to b movement, booze is heavily restricted and thus valuable in any kind of criminal or post-apoc scenario. The state literally has a giant lake of salt visible from orbit that's surrounded by a giant desert of salt.

Religion is an aspect of a lot of grand strategy games, Crusader Kings 2 being an exceptionally obvious (and robust) example of that.

Frostpunk lets you go "I can't believe it's not christianity" and while they do have some almost obligatory "w-well was it worth it?" message at the end, the system is actually rather well done with your citizens adapting more and more to the faith complete with new day start/end messages and people going to after-work services.

Expiditions: Conquistador has some religious mechanics in it based on your party. Characters with the Pious trait lose morale when you let natives do their pagan rituals. Gain morale when you preach the word of God, telling them they're doing it wrong, etc.
Vlad the Impaler is pretty Christian/heresy themed, though it's a text based game, so it might not be up your alley. You're a warrior that's been tasked with rooting out the evil that rests within Istanbul in the mid 1400's. Killing cultists, undead and the like. Neat artstyle, but there isn't much game to it.
Hard West is an X-Com-esque game based around a Weird West setting, with just about all your enemies worshipping Satan in one way or another. Special abilties range from ricocheting bullets off of metal objects to things like invisibility when there's no light touching you. I like it, but progress isn't saved through each campaign outside of weapons and items you can find that can be sold at a dude called the Fate Trader, and I know some people fucking hate that.

I haven't played the other two but SMT is marginal since it deals less with real religion and more with its own various made-up canons composed of mythological figures.
For example, compare Melchizidek's design in SMT with a portrayal someone drew after reading the bible. Most of the characters are so different from their original counterparts that they are them in name only.

First book is ''what if people had animals attached to their souls and some russians figured out a way to torture children for material gain, and also, sentient bears?" there's some mystical force and a diviniation artifact involved but they're just mcguffins to help the plot along.
Second and third book are, "wait, I wan't this to be a multiverse series now, and for the heroine to be with a beta faggot who maims himself with this own knife". Again, some mystical forces, but nothing about god or religion specifically.
