What are some RPGs (or just games in general) that let you hook up with the villain? Obviously by hook up I mean become romantically involved with them, though the means of which don't have to be anything specific. Converting them to your side, you going over to their side, teaming up to fight an even bigger threat, etc.
I just like the idea of it and feel it's underused in video games.

Actually it's the perfect example of pretty much evertthing you listed. You hook up with them romantically, convert them to your side, team up to fight an even bigger threat, and then if you really want to, you can betray them to go over to the side of the even bigger threat at the end.

Fairy Fencer F Advent Dark Force has two. One will convert to join your party. The other though, her villain part is debatable because depending on which route you land yourself in. She will become 1) Your affectionate and steadfast companion, and also waifu-to-be 2) Mid-game boss 3) Big Bad Ultimate Evil.
Also Legends of Heroes: Tears of Vermillion. A constant enemy became the heroine and the hero's companion from mid-game through the end and become his waifu.

As far as I know, you can end up with any girl from your main party and then some. The catch is that there are three main story routes for ADF and you can only have your selected waifu in certain routes, however the info on which girl on which routes are blurry.
