No. Some may have cameos here and there but for the most part it's separate universes. Or sometimes just an injoke from the same development team working on a new game. Eg: A crashed Samus's spaceship and a Metroid cameo in DKC:Tropical Freeze or Kid Icarus Uprising's 4th wall breaking references to Smash Bros and even it's control scheme.
Though there are weird situations like Star Fox and F-Zero making multiple references such as Space Dynamics (company) and it's anti grav "G-Diffusor" tech (used in Arwings and F-Zero racers) and both having a James McCloud character and Star Fox even having G-Zero racing G-Zero is also mention in X-Scape/3D Space Tank also made by developer Q-Games, who put the G-Zero ending in Star Fox Command but no confirmation of it taking place in the same star system. Which has always seemed strange since Metroid seems like a series that could fit in better in the F-Zero universe while Space Pirates could be pirating F-Zero race broadcasts to watch the tracks with lots of tubes.
While not made by Nintendo, Cing's Trace Memory/Another Code and their Hotel Dusk are confirmed to be the same universe just in different time periods.

Don't forgot Octoman being in both series. Metroids also cameo'd in Kirby's Dreamland 3. Mario & Luigi Superstar Saga was going to have multiple cameos from other Nintendo characters in a sidequest, but it was cut from development. Mario as a referee in the original Punch-Out, then Donkey Kong as a guest fighter in Punch-Out Wii (which I was told was originally supposed to be Princess Peach). Speaking of, Mario, Luigi, and Peach in SSX On Tour.
Then there's Angol Fear, an OC made to cross-over Soul Calibur 4 with the gag manga Keroro Gunso, who I heard was later written into and canonized. Soul Calibur cooks up the weirdest fucking cross-overs.
