Maybe because it's of the low quality of the GBA sprites, but the hair and eye sprites kinds mix together, almost like the edge of the hair covers the eye, so you do get some "realistic" transparency, unlike the HD one where the eye hovers the hair. Maybe it's not perfect, but it's a far-cry from the HD one.

It could also make room to re-do some scenes in the original trilogy that got downplayed by technical limitations in my opinion, like how Wright got tazzed or Mr.Fawles dying on stand with no one reacting accordingly
