I don't quite get the setting, it's 1999, but hipsters like the designers Self-insert weren't really a thing, at least not in the form he is now.
I mean, I guess he picked the setting because that's most likely all the pop-culture and shit he's familiar with, but it just clashes, and the fact he had to spell out "It's a postmodern JRPG, just like earthbound, isn't that fucking wacky, that's so D E E P" that even if it were a parody of pretentious games, it misses the point by spelling it out. If you want to make a game that pays homage to earthbound and killer 7, it's better to look at how they used references, and properly absorb the tone, despite Suda 51 coming dangerously close to self-masturbation, he's pretty fucking good and using references and popular culture to establish a theme (in his case, Punk) it also helps that japan was always 20 years behind the west in terms of trends back when he was growing up.

The problem with self-inserts isn't that they reflect the author, but that they reflect an inaccurate wish fulfilling version of the author that only exists inside their fantasies.
The biggest tell-tale sign of this is that they never face real challenges which is boring as all hell for the audience, but will excite the author as they project themselves on their character. G/Mary sues are essentially the author masturbating in front of an audience.
If you find yourself answering "Why did this good thing happen to my character?" or "Why did this bad thing not happen to my character?" with "Because he's the protagonist" then you should rewrite your story so the protagonist actually earns their spot as the main character.

The easiest way to make a character that isn't you is to pick an archetype (let's say you want to RP a barbarian, so you imagine a viking stereotype), and then start fleshing it out. For example, you have your barbarian, and decide that to make him interesting, you will make it so that he is also fanatically devout to his pagan gods and spends a lot of his earned money on making sacrifices to them. Or let's say you want to take him down a different route, so you say he actually learned how to read and enjoys doing it, and is always amused when others get surprised at his bookish way of speech. The possibilities are endless.

You just answered your own question, the most simple and logical answer is via gameplay choices. Of course you have to account for the player's opinions and choices through gameplay in the story. You wouldn't want a player to go full lethal and than congratulate them on being tactful, or pat them on the back for being humane, depending on how you want to view those actions.
As for NPC's, have them react differently depending on the player's choices and play style. Also depends on what you mean by "impartial". When you create a character, they're views and opinions entirely depend on how impartial YOU can be. Do you feel you are empathetic enough to write a character with completely contrasting opinions to your own and still make them reasonable or understandable? They don't need to be relateable, but they do need to have some reason behind them, unless you're making a horror monster.

They work for some villains/characters but most of the time they just make you look like an autistic fuck who can't stop politically crusading for ten seconds to make a video game. And like the other anon said, you should offer other gameplay choices which are at a minimum fun if not rewarding. The other anon brought up Metal Gear, but you'll notice that the "correct" way to play the game is still without killing anyone or getting any alerts. The best way to write believable characters is not to think in archetypes, nor self-insertion, but to actually detach several aspects of your own personality, beliefs, ideas, or quirks, and then vat-grow them into fully fleshed personalities that are several steps away from you, but still give you an idea of how would they work. I think my most believable character was a burnt out woman who sold shit modern art for a living despite the fact that she hated it. She was manipulative (she had to, it was her job), sarcastic, and even a bit predative; I am nothing like that, but I could still connect to her due to the fact that she was completely burnt out, beginning to be desensitized to the status quo.

Depends on how "symbolic" you want to go. The stuff I usually write are short stories, where most characters are supposed to be thick on their "roles". So to speak, it is more important for a short story character to be there to represent an idea or further the story than ti be fully fleshed out.
However, the full range of "realistic" characterizations is fairly wide. If you put two babies through exactly the same lives, they will probably end up being different in the end, because genetics pay a role in who you are, and may incline you to draw different conclusions from the exact same situations. But even then, the way they work is wonky enough that it is completely possible for a kid to be the opposite of their parents, so the end results will all be consistent logical and internally consistent, but there is no real need (not that it's wrong, just overkill) to simulate the entire life of a person in order to build a decent character because, depending on how you justify or explain each of their life events, you will reach different conclusions every time, even if they are the exact same situations.
The character I was talking about was just a naive girl who went to get a Bachelor's in Fine Arts, because that's what she had always loved (because reasons), and soon realized the world of art was corrupt and shit, which made her become an extremely cynical person who ironically embraces postmodernism to make a living, and subtly lash out at clueless customers who are only interested in the monetary value of art. She reached this conclusion because reasons. The rest of stuff that happened on her life was completely irrelevant to me, and the end result was fairly believable. So, unless you are actually going to play with their upbringings, you can actually skip that step.
