It started because it gives a good effect and is easier to animate, and in earlier games, allowed you to have large enemies with good details, which would otherwise use up your sprite/poligyon limits and force you to deal with slowdown, visual issues, lowered detail, or simply be impossible to use. In Zelda, Bongo Bongo is supposed to be the angered spirit of a man who was hanged upside-down and had his hands and head cut off as punishment for thievery (that it's supposed to be a human is clear in the concept art).
It persisted because it's a neat concept and often gives fun gameplay, and is used a lot in Zelda because they love making callbacks.
You really fucked this thread from the start. This could have been a good thread about either bosses of that sort and discussing what games they appear in and why, or a thread about bosses with interesting and unique body shapes. It started because in 2D games, it typically looks a lot better to have floating detached hands moving around than trying to animate arms. Let's take Wham Bam Rock (OP pic 1) for example. That thing's hands move all over the fucking place and due to technical limitations you probably couldn't fit any decent looking arm sprites behind it that work for all the angles between the hands and main "body". A series of circles to represent arms is an option (the intro stage bosses in Mega Man X2 and X3 did this IIRC), but personally I think that looks like shit compared to just leaving the hands detached. Another issue in 2D games is making it clear what parts of the boss damage you and what parts do not. Typically you want the hands and maybe the head to deal contact damage, but if arms exist and do, it would limit the player's movement too much. Not an issue for anyone whose seen this sort of thing before, but for a new player, you would need to make it very clear that the arms are in the background and don't deal damage. Just not having arms avoids that potential problem. This could also potentially in 3D games, but whether it is or not depends on the size of the boss arena, where the boss is vulnerable, and whether you typically fight in close combat or at a range.

Even though the N64's stretched resolution is blurred Ocarina of Time has plenty of little details in the dungeons. This picture is the one I got saved and the two dark spooky dungeons have a very clear purpose in their designs. IE the well is a mass grave, you can tell because the walls are buried dead and the other dungeon is some kind of buried crypt/prison grounds.

It's possible that Bongo Bongo might be this same man due to the eye at the end of his neck and his obvious connection to the Lens of Truth.
Bongo Bongo is clearly shaped like a human hanging upside down with its back facing toward you, and in cleaned-up promotional art, you can actually see the hips at the top. Bongo has arms, but the wrists are obviously cut through (you can even see the bone in the middle), showing that this isn't just a monster that is supposed to be shaped like this, but likely the spirit of something that had its hands removed.
The fact that Bongo is human shaped but has no head could suggest that, in addition to the hands being cut off, the head might have also been removed as a part of the execution.

These things altogether could suggest that there was a man who lived where the well is, had the eye of truth (possibly by stealing it, or perhaps he was killing people in order to craft the lens), and killed and/or tortured people under his house. When he was caught, he was executed and his house was destroyed, and a well was put in the place. His vengeful spirit comes back for revenge.
Another possibility is that he had done nothing wrong, but was killed by the Hyrule royal family, maybe tortured, because the royal family wanted the lens, but couldn't find it. His spirit formed the shadow temple as a testament to the greed and violence of the royal family.
The most likely theory is that it was a bunch of random ideas and the writers just wanted creepy things like wells, torture devices, bodies, hidden truths, and some symbolism of torture and execution and never actually thought through any of the connections.

Was the man that the guy talked about (who would have been a Sheikah, given the time frame) just some story the writers put in to establish an atmosphere, or did they actually plan it out and connect the man to the rest of the world? It's undertones that ties connections to the backstory, not the story, because all the Temples are abandoned and ancient from disuse so any details like the torture chambers right near the end of the Shadow Temple (filled with Masters no less) says more about Hyrule's past. Bongo Bongo is however tied to the Lens of Truth including all spirits and ghosts which can be seen with the lens.

That's not convincing to me, given that the characters you'd see wouldn't necessarily be the entire population of Castle Town, and Nintendo wouldn't want to waste models, given that the cartridge was already packed with data (remember the game was initially planned for the N64DD, but they had to cut out a ton of shit when they ditched that idea and moved to a cartridge release).
I wouldn't be really surprised, but I'd want to see some original sources. in Wind Waker, they're described as being undead, which would contradict the idea that they are manifestations of magic.
Looking at the Smash Bros 4 trophies, it would seem to back you up, but I can't find the Japanese versions of any of them:
