That's not really the only thing wrong sadly. The biggest thing wrong is that SEGA completely fucked up the analog control support. While you can play Blue Burst with a controller, they did not implement full 360 degree directional movement control. Instead, they simply mapped the digital keyboard inputs for walk, run, and turn to the analog stick with a deadzone between them. Because of this, there are things you can do on the console versions of PSO that are not possible on Blue Burst, such as instantly and precisely shooting at a particular direction behind you from facing forward.
There's also a minor lighting effect missing on Blue Burst.
And if we really wanted to get into the weeds, we could talk about how Blue Burst took a big steamy dump all over the nice balance between rarity and power that Episode 1&2 had managed to achieve while adding an afterthought extra episode with a single cheap boss, but I don't think you were alluding to that sort of thing.
